Thank you for asking this, as I forgot to mention it in the video. Yes, of course, you can still play your original games on the original firmware. One thing to note is that these games will show up both on SysMMC and EmuMMC. On SysMMC, you can play the games as usual. However, on EmuMMC, you won't be able to run these games, so it's better to remove them from the EmuMMC home screen. Doing so won't delete the games on SysMMC or affect the original firmware. One more thing to keep in mind: even though you can install non-legit games on SysMMC, never do this unless you want your Switch to be banned. If your Switch gets banned, you won't be able to access the eShop or play games online. Non-legit games should only be installed via EmuMMC, and nothing else should be done on SysMMC to avoid a ban.
Has your Switch already been jailbroken (with a modchip installed)? If so, try starting over and make sure to format the SD card first using Rufus, as shown in the video.

Start over from the beginning; it seems something was missed. Make sure the custom firmware pack is compatible with your Switch firmware version.
