Still the absolute worst offender was Metal Gear Revengeance where you could basically reduce your enemy into hash and yet, they still manage to monologue despite their longs, vocal cords, brain, and mouth having been bisected in both directions.

1) clones re supposed to be loyal, before this incident, I doubt many if any Jedi thought this would happen
2) The pause likely is shock or her just registering that 'yeah, this guy really want to take cover right next to me' or something similar, which is unusual as, as you may have noticed in the scene, the Jedi are pretty much tanks deflecting lasers while the clones fire from cover behind them.
But... that's just my thoughts on the matter, maybe someone else has a better explanation
the expectations of the jedi from their clones are this 1:35. So the clone that point his gun at her must be so unnatural to her.

Remember, the clone wars happened after a thousand years of relatively peace, you wont see world destroyers sith like Nihilus, unstopable soldiers like Meetra Surik, immortal dark lords like Vitiate, those powers and knowledge were left in the past for millenia, as they lost most of it during the never ending wars and the centuries of peace, where those skills werent that necessary
