What if the game has two .exe files like one for multiplayer and one for single player?
Do I check "This application doesn't have a main executable file"?

Doesn't the game have a launcher.exe??
If no, i think you should just go with the single player exe

Hey there I have a question
Does this work with steam games that can launch without steam?
I wanted to make backups of my steam games that don't require me to be logged on to play them (Baldur's Gate 1 and 2, Pathfinder Kingmaker, etc) so that I can keep a copy on an external hard drive and install wherever I want (in case I have no internet or find myself on a computer without steam for whatever reason) since the Steam backups would require me to log onto steam to restore them. Not sure if this can mess up any steam games or whether it wont install correctly later.

If you have steam games that are DRM free, you can just copy those game files and run it on any computer that would run the game on Steam. So you don't actually need to make an installer (depending on the game).
The only advantage you have by using this method here, is that it will compress the game files so that you save some storage space or that you're able to burn them on DVD for example. And yes, for that purpose, this method works just fine.
So by using this method, you could pick a already installed and DRM free game from Steam, use Inno Setup to compress all the files so that the game will fit on a DVD / hard drive, or whatever and if you wanna play the game on your computer, you just need to insert the medium, click the installer to unpack all the files in the folder on your computer, where you want them to be and play the game
For games that only run via Steam (so games that are not DRM free) this method will not work.

iSorryME Do you want get the exe file from the installer while your setup file is deleted?
I don't know how far is that possible but you can try to extract it from the setup file using Daemon tools

2. As for the other content, like .bin files and other redist. files what do you do with them? God... Id send somebody a cool 20.00 to just answer these questions...
