The game does not delete the file. Original file is still there perfectly safe. If it actually deleted the file it would be crossing the line and make the game flagged as malware and put the devs in trouble.
The game instead adds a readme file that says they can't actually delete the file, but you should delete it. Should you actually delete the file you'll get an achievement and p03 will comment on it

You will know those groups of files are from which authors, which series, where you can find it, what is this about, what character in it...

This descriptive tag filename convention is so weird to me. I just save everything as its original name. The folder name will tell me what it contains.
You can just be like Kronii and prepare files for this fight in particular. Even then, the game doesn't show video files, only photos and small mp3 snippets. It also doesn't delete your files. If the card does die, it will put a Notepad txt file next to the file saying that it doesn't actually have permission to delete your file and asks you delete it yourself if you want to play by the rules. Deleting the file gets you an achievement.
