The hole in the middle of the plate has to be centered to the rotary vice. It really doesn't matter what their relationship to the spindle is. I just use the spindle to help me measure and make adjustments until I get everything lined up. You could also center your rotary table to the spindle first, lock everything down, and then drill you're hole into the plate. Either method should work.
