Your second attempt was really close to working. When I saw this video I immediately downloaded your model because I wanted to check a hunch. If you use Delete Face on the 6 faces where the bosses meet the main body, the cylinders will become aligned again. Make sure to do it in the Solid tab, you don't want to make it a surface model.
@@Sherlock_Ohms An alternative would be to have made the shell before the hollow figures, then just extruded them to create the openings, as always, several paths to the same result.

Why split face instead of extrude cut @3:50 ?
Because that will not result in the same interior shell as you see at 4:57 if you do it that way.
@@Sherlock_Ohms The result would be the same, as shown in 4:57. It would just be more work to click on the inner faces.
