The stain on Kane's lungs is the embryo of the alien growing into a fetus, and Ash knows exactly what he's dealing with. I guess at this point he has already received instructions from Weyland Yutani's weapons division to bring back the creature, the crew being "expendable", according to the special order of the company.

Scenes like this illustrate what makes this movie so good, the portrayal is very realistic with awkward silences and hesitant talking, exactly how people would behave if such horrific things were happening. I think they should've had one of the characters have a full nervous breakdown.

Dallas asked the same question and Ash played it off as a stain on the lens. In the novel, after the Alien emerges from Kane, Dallas goes straight to Ash and accuses him of hiding the fact there was an alien in Kane and says he killed him on purpose. The novel was based on original scripts. Dallas also explains that he’s going into the air shaft and pulled rank on Ripley, because he made the mistake of ignoring Ripley on the quarantine rules and inadvertently infected the Nostromo. Dallas and Ripley were very suspicious of Ash much earlier on in the original scripts. I apologise if you knew this already and have read the novelisation. I've always wondered if the script , here and there in small ways, was deliberately intended to hint that Lambert was romantically attracted to Brett. This deleted scene seems to also suggest that she was sweet on Kane as well. Ms. Cartwright's performance in Alien is marvelous. Despite the character's near constant apprehension and comparative fear, Lambert is perhaps the most humanitarian-minded one of the lot.

The only thing is this scene is silly, too many crew in a medical emergency situation possibly being contaminated, etc. Kind of absurd. And the plot hole keeps coming nagging at me these days, they saw the Space Jockey with a massive hole exploded outward from its chest cavity, ribcage, etc. and nobody makes the connection at all? Not even remotely?
It's a bit absurd. Doesn't totally ruin the movie for me nowadays, but almost. The Science Officer doesn't know what an ovipositor might look like? No parasite keeps its host
alive for any good reason. Also, how does a face hugger get at the Space Jockey given it's gigantic, and seems to lack a human type mouth? Lord knows.

But anyway, I never thought much about that aspect when I first saw the film in 1979. Ash just acts as baffled as everybody else except he says "well it's one tough little son of a bitch," etc. Actually in the cut scene Ripley does
see something on the autodoc scanner and says so, but there's not much anyone can do about it since Ash is b.s.in'g them, etc.

We don't know enough about how Ash should normally function (he seems to be experiencing some kind of malfunction, which is clear when he is 'revealed'). It was an ongoing scan though. I would think it would be difficult for him to alter a scan that was in progress. And it's possible that the facehugger inserts an umbilical of sorts into it's victim to aid in the implantation. I suppose it's even possible that the scanner on the nostromo was less advance that the one that was used in alien 3. Perhaps the alien's skin is made from something that a less advanced scanners have difficulty seeing through
