The new upgrades tech for the Spec_II MS can be traced back from the tech in Genesis Alpha&DSSD. It's likely that Lowe's Junk Guild ended up salvaging the DSSD since they delivered the Raysta to them. So the Proud Defender tech could had come from the Stargazer's Wings of Light just weaponized with the Neutron Stampeder so that it's not a one shot equipment. As for the Zeus Striker Pack, it could had come from the Regenerate's Hyper Impulse Linear Cannon that had been converted to a massive beam weapon. As for the reason why the Foundation didn't know about the Spec_II MS, it's likely that Orb, EA, Terminal/Compass&ZAFT's computers had already been compromised by mind controlled agents, so the upgrades on the Spec_II MS was probably done by the Professor&Lowe in the Junk Guild's Genesis Alpha site. As for the handprints on the beach, it's likely Kira&Lacus already had sex away from the water as the Sand can get everywhere. What we see on the final scene is just them finish cleaning up near the edge of the water.

Also, in response to Lewis, considering the size of the reactor, in-series wise, the nuclear explosion might not be any bigger than the Rud-Ro.A's when Shinn destroyed them on a 1v3 smackdown.

That's about 4-5 months of MS development and within that timeframe ZAFT created at least two of its first generation Gundam units. Them being able to repair the Strike Freedom in a short timeframe is not outside the realm of possibility especially with the resources they had on hand and the fact that technology has only gotten more advanced after 5 years during SEED Freedom.
Why would they need to steal Destiny's data from Orb? Destiny was made by ZAFT. The rebel ZAFT faction could just give Foundation the data on any suit ZAFT has ever made.
