The movie wasn't by any amounts great, it wasn't the best thing around but honestly for what it was, it was decent, it used the source material well and the actors were honestly great. It was a charming little thing.
I don't get all the hate for this film. I thought it was absolutely fantastic. It had it's bizarre moments but it was so well made! The comparison between the 7th Doctor's regeneration and Frankenstein, the scene where the newly regenerated 8th Doctor wanders the abandoned wards of the hospital and sees the mirror and the comparison between the countdown to the new millennium and the end of the world.

A lot of people slag this movie but when you look into the hell it was to get into production and the things that went wrong, it's a miracle we even got this. Plus I always believed that if every Doctor Who episode or new Doctor story was the same as all he others tone wise, it'd just be boring. This movie is basically the Doctor and the Master landing in a 90's American movie. Like I said it's lucky we got anything at all and as a massive 8th Doctor fan, this movie holds a special place with me cuz it's funny, relaxing and just complete nonsense at times with killer one liners. It's the perfect bridge between classic Who and New who.
How did the Master escape from the Cheetah planet? How has Skaro miraculously reappeared after being destroyed? Why do the DALEKS of all things agree to hold a trial for the master? Wouldn't it make more sense to have the trial on Gallifrey? Why do the Daleks honour the masters last request? Why does the Doctor honour the masters last request? If the Doctor still doesn't trust the Master even after death, why doesn't he keep the Masters remains In his sight at all times? The list goes on and on....
Even though it's rather difficult to explain your third and fourth points, I think that with enough thought on the matter, it could be possible to explain these issues. First of all, Daleks aren't just primitive war like creatures destined to destroy everything and anything. For all we know, the Master could've been executed in the middle of the Dalek Parliament that was first seen in Asylum of the Daleks? And from what i can remember he managed to forge an alliance with them during an episode with the 3rd Doctor. We also don't know when this is in Skaro's timeline. Why does the Doctor honour the Master's last request? Because even though they are sworn enemies, they still have a level of respect for each other. Look at some more 3rd Doctor Episodes and you'll see that the two of them are almost like deranged best friends trying to compete for the most attention (anything you can do, I can do better). Underneath it all, they still care for each other in one way or another. An example of this would be what was supposed to be Jon Pertwee's final story as the Doctor, but as Roger Delgado was killed in an unfortunate accident before the episode began filming, what we got instead was Planet of the Spiders.I'm sure if you Google it, you'll find some information to do with what I'm talking about as to explain it all in a comment would be rather lengthy. And for your final, sixth question, it's rather difficult to keep a moderately sized chest in sight at all times. You can't carry one of those things around when the TARDIS is in the middle of going through a rough dematerialization.
Last question is he did keep his gaze on the masters remains at all times he took his eyes off him for a second because the doctor was reading a book and drinking a cup of tea and the problem was the box his remains were in wasn’t strong enough to contain him even after death
It's dated but has an earnest charm. The guy that produced it was obsessed with the old series and really wanted to make a new one from this. Putting aside some of the awkward elements in the movie, you can see a lot of love for the old series. The fact they made it a point to bring back the Master, having him possessing a body to live again like in the old show, giving the Doctor his Sonic Screwdriver back, having the respect to bring back Sylvester to keep the tradition of a regeneration, the list goes on. There's a lot in this that would've been lost on young Americans and British people but even missing the context doesn't ruin what you get out of this.
The irony is just how similar the 96 TV Movie is to modern Doctor who. People often rip on this movie for being Americanized or because it was the first to really try and modernize aspects of Doctor who that people really did not want at the time. But modern Doctor who has done some really out there things that at times really convolute the show and yet its still going today. Now obviously i think what hurt this movie wasn't the fans hating it like often people like to think, its that it was made mostly for an american audience and the american audience did not watch it. I mean people went really hard on Eric Roberts Master because at times he hammed it up abit, but have you seen the last 3 masters we had? i wouldn't call any of them subtle with their quirky eccentric personalities.
Not necessarily. New who also took a lot of cues from the expanded media, such as the Virgin New Adventures, Eighth Doctor Adventures and Big Finish audio dramas. Even a few of the EU writers crossed over into new who, like Russel T Davies, Paul Cornell, Gareth Roberts and Mark Gatiss.

granted not brilliant but still had it's moments, especially the 8th Doctor

Your right! The only other thing that was great, apart from the 8th Doctor, was the TARDIS interior/console room.... 'Cause it REALLY showed the Bigger-On-The-Inside....
Who is here after seeing 13 on a motorbike?!
What really confuses me about this part of the film is that, even though both of them have their sirens going none of the cars even attempt to move out of their way! :L
