I dont think she did to be honest I mean how could she they been entirely out of the loop, even though her and Locke in there few meetings if I recall got along fairly well there is still no reason for her to not believe this is John Locke I mean how could she ya know how could she possibly know Locke died first of all off island and 2nd that the smoke monster has taken his form now, I do wish she/they woulda founds out but there is just not enough info at all to suggest that ya know. She likely just assumed they had some crazy "drama" going on and for reasons unknown to her and Bernard Locke with Ben here were up to some shenanigans and Locke was being aggressive and cruel.....is it out of character from the Locke she knew? mostly yes for sure- but still no reason for her to think this wasn't Locke......oh my bad I just recalled I believe She was present when the real John Locke killed Naomi by throwing a knife in her back so if I recall she actually had seen John Locke when he was at his worst and most savage/brutal I just recalled her even saying " I'm not going anywhere with that man" when in season 4 they split up and Locke's group went to live at the others former residences so her reaction here aside from it being based on the current circumstance of who she assumed is still John Locke straight up threatening to kill her and her husband she also likely reacted this way remembering when John Locke killed Naomi ya know, so in conclusion she did not know this was not the real Locke at all and just assumed Locke was yet again as he did with Naomi willing to engage in aggression/violence/ and murder ya know.

What you have to remember is that the smoke monster is not the same person as Jacob's brother.
Just like he wasn't John Locke or Christian shepherd. He just was able to emulate their personalities and know their memories.
The smoke monster was evil incarnate, just happened to have been unleashed.
Similar to the devil in the bible, who also generally was very deceptive and didn't often come out describing himself as evil, it's the same case here. And lost heavily relied on biblical allusion.
So it makes sense that they would take the evil character in lost, and have him try to p prevents himself as somehow sympathetic
