If you take explosives downstream from town where the bad water comes in off the cliff - you could blast a deep, wide, long channel that would rapidly drain the upstream area and should prevent flooding. Flooding happens IRL and probably in-game because the water can't drain away fast enough. A straight channel through under the town centre would also help run the water through sooner, although it would be a major PIA to do, if it could be done at all.

There is over 15k scrap right there available on the map, turn those useless eaters in explorer/scavenger and you won't have scrap issue for quite a long time
Hey, I don't play the game, so take this opinion with a grain of salt. I am wondering if your flooding is not actually due to the water interaction with the bad water-fall *after your town. If you look at that area, it looks like there are only 3 blocks through, and one of those blocks seems to sometimes be in "competition" with the bad water falling from above. This would bring your throughput to slightly below 3 blocks (I imagine). I wouldn't be surprised that this causes a very slow buildup and only when there's enough "pressure" of good water upstream (i.e when it floods) does enough good water go through the dam to even it back out.
10:37 Maybe you can put a pump on the hole on the top of the screen here. And it would be interesting if you managed to close that water path, forcing it to go through the smaller one, because it might help the water to get to the bottom a little bit faster than going both ways.

The edge of that plateau on the left looks like it could easily have a path placed all the way from the High-Ground’s rice paddy pas through lodge, over a bridge, along barren plateau, over another bridge and along the edge of the swamp like plateau using some side platforms and stairs to get to then build a bridge onto the final plateau over the gully you can send the bad water off the map in… If you look at 34:34 under the list of which blueprints you have there’s about 3 blocks between the higher and lower cliffs, enough to get a deep channel a block or two wide past and into the part that goes off to the left. It’s a lot of dynamite, but it’s a at the start of the episode put them all in on ultra low priority and check at the end of the episode kind of project

This is an utility dam - it provides in one direction a pass-through for beavers and in the other direction a power shaft. In the U4 version, it could be upgraded with the floodgate dam, but now that's an independent building. It doesn't allow to build something several layers up, anyways.

Do you not have too many trees? First time watching water beavers so maybe not. You're pretty much always at wood storage limit and the tree farms almost always have uncut trees. could reclaim some of that space for your reorganisation or for more storage?
Why is a bad water bypass even necessary? To save your lilipads and rice? You're putting in so much effort to save an insignificant number of crops. To save water? You're pumping plenty. Its seems to me you'd be far better served unlocking ladders and damming the big lake above your colony rather than hiking around the entire map and building a wall of houses that might not even work without cheese. Then farm to your heart's content up there.

Near the bad water tank in the High Ground, there is a small hill that can be leveled and then you can put a large mine there.
Remember your lido in the high grounds is using up a lot of your water. Since the water cannon is not active yet.
