You forgot one very important member of Batman's rogues, one that Frank would never be able to dispose of, as Batman has a difficult time just containing him. Clayface, and his abilities, negate just about everything the Punisher can bear down on him. Castle can't engage him physically, and Clayface is a bullet sponge. Explosions might tear bits off, but they'll just reconstitute. The Punisher cannot win that battle.
Unless Frank doesn't discover he's weak to water and comes prepared, he's dealt with the likes of Sandman before normally nigh invincible unless they get wet

But if you push the villains (like Ivy or Croc) to their absolute most powerful state, then Punisher (or Batman) won't win alone.

People forget Bane IS partially bulletproof. He has subdermal shields over most of his vital organs. I love Frank, he's my favorite, but there is zero version of him that sweeps Gotham. He probably isn't taking Joker either.
The only one trouble I see for Frank Castle is Raz Al ghul with the league of assassins or the court of owls. One on one with planning punisher always comes out on top. However, there are 2 situations that always gets him Flat Footed: 1, he’s ambushed before he can recon and gather intel, and 2, due to his solitary nature large anonymous organizations can overwhelm him or perform counter intelligence on him. He neutralized Hulk, ghost Rider, and even mephisto. Super natural and magical don’t hold him back.
Don't forget that he has taken on groups before, like Hydra and the Hand. Yes, shear numbers will overcome him, but he is smart and will do what he can to control the battlefield.

He was a totally different character. He absolutely would use anti-tank weaponry. He's gotten ahold of supernatural weaponry, he plans and he plots, hell Doom used to respect his abilities. So could he clear most of Gotham, yes. Remember this is the guy who in comic not a what if dropped a nuke on an island to destroy an aim facility and the 8,000 people working there.
