Why whould god want him dead and then SAVED him from death? The "voice from above" was Satan. That is why god sent an angel to stop his mother from killing Isaac (When the book fell on Isaac's mom head.) That is my theory. Sorry if my english is bad.
I think Repentance pretty much confirmed this. It were false Christians who spoke to her and poisoned her mind. She thus became corrupted by Satan, hence why you can only fight Satan in the game and not God.

Isaac’s mom isnt actually trying to kill him, nor does he have a trap door under his carpet. What is actually happening is hes living a very terrible life, as we see in some of the endings his dad is gone, most likely lost custody of Isaac due to some event. Some mor proof of this is how this story is actually TOLD, through Isaacs DRAWINGS. You can even see he signed the drawing at the end. And once Isaac goes down a floor, it shows isaac crying with an imagination bubble above him, which has a chance to show his mom actually kicking him away when he hugs him, so its not just his dad thats hurting him. And the final boss of the floor called the “dark room”, the lamb, which is portrayed as a symbol of jesus, is displayed as a EVIL DEMON, but it only makes sense isaac sees christ this way, remember isaac actually THINKS his mom was going to kill him because she heard a “voice from above”. And in the real final boss of Rebirth (not afterbirth+), Mega Satan, requires you to KILL angels, in order to get keys to his door. And thats the darkest his story gets in Rebirth. He locks himself in the chest, and suffocates. Isaac does not live.
Between all of the DLCs, we have a pretty accurate picture of what happened. His dad seemed to be relatively kind to Isaac; played games with him and such. However he was a gambling addict and spent the family savings. His mother became obsessed with the Christian cultist TV she watched, and after the parents split grew increasingly mean and abusive to Isaac, who stayed with his mother. Isaac blames himself in all of this and attempts suicide in the toy chest. He goes missing for a while, unknown how long but... He survives. His dad returns sometime after, and the family reunites, as Isaac talks through his fears with his father in the form of the games they used to play.

SPOILER WARNING READ AHEAD AT YOUR OWN RISKS I am back after seeing the last cutscene where is dad told isaac a story. And the start is VERY VERY Familiar with the story at the end. And that confirms the scene where you see the mom say: "Isaac do you see me as a monster?? You are just like your dad" :/ Yeah this is getting somewhere isn't it. So, what i am thinking is that every cutscene except the first and the last is his "imagination" because of the story may give (how ever year old isaac is but i would think its around 3-4 according to his voice) traumatic "unexperienced" experience thats why in the next last scene you see him saying "i am bad" and stuff like that since he experienced the story in a lucid dream (or a VERY realistic dream) (and it may not make sence but think of sleep walking. You dont know why you are at the place you are after you wake up in this scene isaac would think of his dream as reality)

Because the story is loosely based off of the original Binding of Isaac story, I'm pretty sure that he is trying to test her faith in him.
There was a famous story in the bible where God convinced one of his followers to kill his son just to test his faith and see if he would.
