In other words, we discovered that reality operated according to logical laws, which were comprehendable, describable and regular.

I think you have a valid understanding of what logic is. However, I don't think the point was so much about what logic is, but about how it came to be. The atheists claimed humans created logic as a way of conceptualizing what they were experiencing. The mystery is you would need logic to create logic. Or if it just became part of humans as we evolved, it would have had to have either existed before humans, or arisen out of nowhere.
The theists say that god can make them certain that their reasoning and senses are valid, but this would require god to essentially bypass their brain and plant this sense of certainty in something other than the brain. Now if the theists want to demonstrate that this is indeed true, they should have brain surgery to wipe their long term memory and see if they still claim that god revealed to them that their senses/reasoning is valid.
Oh dear, those atheists got pwned when they proposed the (long-debunked) verificationist principle!
This is a horrible debate. Humans didn't "create" logic. Humans discovered logic.
