Penny was the only person holding him back from becoming a true villain. It was his genuine connection with her that kept him human. Her death counted as the horrible causality he needed to get into the evil league of evil. And now there’s only a shred of Billy left- the side that regrets his actions because he got everything he wanted but it cost him the one person who cared.
To quote so many users from way back, Dr. Horrible finally got into the League and all it cost him...was a Penny
I think the cut to neil at the end is to show that while the music was being triumphant, he is still sad in the end.
Its not a bizzare ending. Its a tragedy
Dr. Horrible put in the work to get his goals, he's in the news all the time as a great villain, but that last scene of him sitting in front of his computer doing his blog shows that despite accomplishing his life long dream, he himself hasn't changed. He no longer has a purpose.
Traumatized by the consequences of his own actions.
This is everything he was aiming for, right? So why doesn't he feel better? More Powerful.
He's gone too far to turn back. Turning back won't get back what he's lost.
So he's stuck. He's nothing but a villain, with a PHD in Horribleness. It's all he knows.
It shows in the change of the suit how Bill lost his light with Penny's death. He had light and was wearing white suit. He lost Penny and his light with her death and changed in red. He wore glasses on top of his head all the time and we seen his shiny eyes. At the end he hides his eyes behind glasses because he lost the shine.
And at the end he confesses that now he feels NOTHING. It's the final scene and final word of the show. He loved, he hoped, he was scared, etc. He had feelings. But Penny died... and even if he achived what he had dreamed of in terms of Evil League, he feels nothing, not an ounce of victory joy, because he died inside.
This was created during the writer's strike of 2007-2008 (so it was after HIMYM and BBT began) as proof-of-concept that you didn't need a big budget to be successful, among other things. Most (or all, I can't recall) of the actors donated their time and the total cost of the series/episode/movie was significantly under $100,000. It was also given out freely, but you could purchase the DVD for extras (like Evil League of Evil applications and multiple commentaries, including a musical one.)
Personally speaking, it was cited among my peer group when explaining what "The Boys" was all about. It's a show where the Superheroes are... if not actively evil, certainly not the good guys the media portrays them as.
Its such a good subversion. Billy holds the gun up to Captain Hammer and we see Penny stand, making us think she's gonna shout or run or take the bullet for him. Then the Freeze Ray stops and we almost forget where she is for a moment, with her back to the wall.
Then the gun explodes and we see shrapnel sink into the walls but we don't see her until its too late.

Dr. Horrible came out 3 years after How I Met Your Mother started. The reason these big stars did it, and for almost free, was because at the time there was a writer's strike but Joss Whedon still wanted to make content so he wrote it himself. directed it himself, produced it himself and convinced the actors, because it was a great idea, to do it. HIMYM started in 2005. Dr Horrible came out in 2008, released over the course of three weeks on iTunes (since there was no streaming services at the time and RUclips wasn't popular for web series stuff yet and also didn't have HD yet I think.)

That detail of Penny having a frozen yogurt for Billy always breaks my heart. She was also second guessing her relationship with Captian Hammer and if they talked at the time, well who knows.
The cut at the end is to show even though he got everything he wanted he didn't win inside himself, hes defeated because penny died

There's a commentary track the creators made to go along with this, and the commentary is also a musical.
There's a musical commentary to this that's just as brilliant.
Maybe someone mentioned it, but there are Evil League of Evil tryout videos fans submitted and they chose the top ones and aired them on youtube.

these were filmed during a film strike thing with minimal funding and was posted online for free at first. fun fact they kept penny's death from most of the actors, since these parts were put up online one at a time, that scene was filmed with just the minimum required. i think it was the director or someone pushing her away, so the other actors were surprised too.
Yes this was before How I Met Your Mother and Big Bang. It was during the writers' strike around 2007, and You Tube was just coming up as a thing. Joss wanted to prove there were other viable means of entertainment besides just TV. Which today is duh but then it was a big deal.
The events were real, but instead of a hero's origin story, this is basically a super villain's origin story.
Not to mention most people did it voluntarily without pay, and they filmed it all in a weekend for a few thousand dollars.

Dr. Horrible was made during the 2008 Writer's Strike so 3 years after How I Met Your Mother started and 1 year after The Big Band Theory started. It definitely happened but even after he achieved his goal of joining the Evil League of Evil Dr. Horrible was severely depressed because of the death of Penny. And it is the Pink Pummeler.
So you missed the last line of the song because you said a sentence during it, which is why you're confused about the ending. The last line he sings is " And I won't feeeeeel-" and then when it cuts to him in his apartment alone he finished the line, "-a thing." Aluding that he got everything he wanted, but at the cost of Penny, and now he just pushes down any feelings and humanity he had left and has turned completely evil. It's crazy this silly, short musical with no budget is on of the most beautiful tragedies I've seen.
Oh dear, you don't know Whedon's writing style at all, do you? They don't call him "the king of pain" for nothing. lol

lol i remember being so flustered by the third act. for the whole thing (and it's short) i was like 'ha clever quippy jokes' and then without warning 😦😦😦😦😦
they made this during the 2008 writers' strike. basically as an experiment to see if an internet system (like pay for streaming) could be profitable and shows wouldn't have to be held hostage by tv studios as their only platform. funny how that blossomed and now's coming back around to the old way. studios are even claiming pay for streaming is a new business model so they're taking a risk and should be allowed to pay the production teams even less because it's still an 'experiment.' smh. doctor horrible come and blast their ass.

Also, fun fact with minor spoiler to MLP -- Felicia Day (Penny) does a voice in MLP for a very important future character. I love her.

I still find it kind of ironic that Dr. Horrible sings about how horrible Captain Hammer is, even though Captain Hammer protected banks, businesses, and people from Dr. Horrible’s actions in the past. He was even opening a homeless shelter.
In the end, I think the main takeaway is that Dr. Horrible is an unreliable narrator. He may seem like a good guy deep down, but he’s controlled by his ambitions and this makes him do terrible things. While Captain Hammer is arrogant and a complete jerk, this ego still allows him to do great things in service of his community. So, in the end, Captain Hammer really was the hero.
To be fair…dr. Horrible at least hesitated…he feels bad about trying to kill people. Captain Hammer clearly had no qualms killing him…I mean it was even implied with how he was choking him out earlier that he doesn’t feel guilt or remorse for killing/harming people. in the beginning aswell.
