Are you using a source clone with background remover when switching between your main scene to the green screen scene? I can't seem to get background remover plugin to work on source clones. o.0
You could always just use streamerbot (or firebot, or whatever other bot) to turn the background removal filter on/off within the original source when you switch scenes.
