I think his kick hits about a second after you press down A. Practice on Training Mode with a standing CPU. It will take some time to master, but it's worth it once you can successfully hit.
Could you explain how you time his down aerial move to hit? The one where you're in the air and you go Down+A. No matter how I do it I can't seem to get the timing right and he kind of just lands on top of the enemy without hitting anything. At what position in his flight are you supposed to start the attack?

Something that I hate of Zelda in adventure mode, is that she spams down kicks(?) very often, that really bothers me when I play in hard mode :(
