The class reactor changes the colour of the markings, you might want to try all of them to see what colour works best with you design then upgrade the ship to S class later
Portable Refiner works and you can stack them. Easier than your method as long as they don't also get taken away. (It still frosts me that they did away with upgrade duplication with no warning!) Go to your freighter and make as many as you want. You will still have issues finding the best upgrades.

Doing that 10 times would be a royal PITA. I want HG to add the ability to dupe upgrades in as a choice on the settings panel. If they don't want it in the main game, fine, but it was much easier than the other ways to dupe stuff, and trying to find that 1 great upgrade is already a major PITA!
Given the customization of starships also represents different races, I predict that since the trailer clearly showed shuttles as an option, although not included, that we'll get it in the future and it will represent the Autophage race. Think about it, a race introduced later made up of random scrapped robotic parts. Writing on the wall to me folks. Trust me on this one😉

How long did you play it after you did that? once you start claiming everything for free, it makes progressing the game pointless & usually makes it so people shorten the amount of time they would have spent playing and enjoying the game, into a short stent because you got everything that was top notch and there was nothing else to do.

Why bother looking for the perfect ship when you done something like this, why bother salvaging ships on planets, why earn money at all, why look for new and lucrative ways to earn money & so on. I thought this was going to be a farming method not this.
There's a trivial method that lets you scrap the same ships over and over again. You just need to have two scrappable ships in your ship inventory. Immediately (within a second) after scrapping the first ship, summon the second ship and immediately (again, within a second) re-enter the starship outfitting terminal's menu. The act of entering the menu apparently exploits a "race condition" in NMS's code and aborts the process that would normally remove the first scrapped ship from your inventory. Once you get the pattern down, you can quickly accumulate unlimited storage augmentations and nanites (this is fastest if you're scrapping two S-class ships over and over).
Creative or Custom, building bases and managing inventory still takes a really long time. So I build the smallest base out of a Deepwater Chamber with a ladder to the roof so I can duck in & out shooting Sentinels

For example, I’ve been scrapping ships for a few days now and there are many fighter wings and hauler engines that I haven’t been able to find. Is it just doing this process. Keep scrapping ships in the space station until you get all the parts?
So as you might already know, theres only 21 different ships in a single system (9 of them are shuttles, 1 is exotic, and others are specialist types - Fighters, Explorers, Haulers, Solar, etc.)(Not Including Interceptors.). So go to another system and see what other ships are there. There will always be at least 4 specialist types for the dominant race in that system, so if you are looking for a hauler go to a Gek system; if you are looking for a fighter go to a Vykeen system. and if you are looking for an explorer go to a Korvax system. Hope this helps.

There unfortunately isnt. But you can get the same parts and build it again, and if you want to keep the supercharged slots in the same place you will have to build it in a system you found it in.
The point of the game is to play it. All this is bad Is basically taking the whole idea of truthful gameplay and throwing it in the trash. This my opinion and I’m sticking with it.
There's a certain level of grind that I'm willing to accept in any game. And I'm not going to be like some people, who spent years grinding for a single ship part. After going in completely blind, not reading any guides, and scouring countless trade hubs, space stations and distress signal maps. And not getting to enjoy other aspects of the game, or even stuff IRL. You can wear your shiny badge of 'I'm a true gamer, because I spent 5000 hours getting just the right Fighter design, without any help from anyone'. But my life is too short for that sorta brag.
Anything that comes "quick and easy" soon becomes boring. Here's a thought; try playing the game organically right from the start. No duping, don't collect any expedition rewards, (except decorative items) avoid buying anything from the anomaly that you can get somewhere else. Don't buy any ships that can be found as wrecks. No portal jumping for ships, multi-tools that you wouldn't know about the first time you played the game. I've started a new save and set these rules for myself and I'm having a blast.
Glad you're having fun. But let people do the same. Not everyone wants to grind for everything, especially people with not a lot of time. Once you've scrapped a ship, you've scrapped every ship. The process doesn't change. Also it's nms, we all know the size of the game. There is a possibility you will never see certain things, specific ships, multitools etc. Playing the game organically doesn't always work with this game if there's something you want because there is no 100% chance it'll come along your path. So, as someone who works 7 days a week and has a social life, I can't always afford 12 hours of random jumping and wreck searching to get something specifically. I like playing organically, but yes if there's something specific I want, I'll use portal glyphs instead of searching for two months with a high chance of not getting what I want. Again, glad you're enjoying the way you play. But don't shame anyone for doing the same.

U can dupe them by using the small refiner dupe also,much faster and doesn't need another person, even the reactor core

That would be cool. I hope they give shuttles a small buff across all their stats to make them worth using compared to other types.

Found one after 10+ stations. They definitely tweaked the likelihood of seeing one in Orbital.
