It wasn't in iron man 3 when Tony had built a fleet of special use armors or when missiles were being fired at Stark mansion. A whole storyline could have evolved that lead to this moment, but we get no explanation. They just wanted her in the epic female fight scene. Pepper could be a cool Disney plus series or at least a short like Trevor got before Chang Chi.
Dude way earliest in avenger endgame tony daughter found the helmet of rescue armor that tony was making for pepper. And tony literally tells his daughter that it is a surprise for pepper. That was the explanation for it.
