The NYPD department rule book the "Patrol Guide" explicitly forbids superiors from having sexual relationships with subordinates. When allegations were made against the Chief an internal investigation should have been initiated. The fact that no such investigation was initiated lead to the firing of the Chief of Internal Affairs. This type of behavior has been going on in the NYPD for decades and will likely continue despite what the new Police Commissioner promises.
