If I recall correctly, the in-universe explanation for the possible class-changing from ME1-ME2/ME2-ME3, is rumors/corrupted records. Basically, “reports say Shepard was an Infiltrator, but in reality he was an Adept.” And I think there’s an audio log that mentions that Shepard’s helmet kept his brain remarkably intact.

EDI confirms that Shepards brain is entirely organic, during her conversation with Shepard about human/Salarian attitudes towards transhumanism in Me3. In one of Mirandas audio entries during the ME2 intro, she explains that they aren't allowed to fundamentally change Shepards brain with cybernetics, but can't just heal what is there, and decide to include 'biosynthesis'. Which they don't explain well, but seems to be based on Reaper technology. We know this cos Shepards Scars glow, and change his eyes into an identical match to the Illusive mans eyes (just red instead of blue). And the Illusive mans eyes are the result of a Reaper artifact (according to the prequel comics). Also Biosynthesis is the 'green' choice in ME3, apparently based on Shepards 'organic energy'. Biosynthesis seems to take normal molecular and cellular structures and augment/reinforce them with hard-light structures, held together with complex mass effect fields, similar to how drones and omnitools are formed. That might explain how a damaged brain can be rebuilt, neurons and all, if the cells are literally being scaffolded and rejuvenated by a protective holo-machine coating. It might also be that because of reaper tech, which seems to have even more advanced mental imprinting powers than Prothean tech, that the biosynthesis can recover memory from damaged parts of the brain, much like Javik can read the memories of prior crew in the Normandy.

Great video and breakdown The problem wasn't so much the exposure to space but also falling into a planet's atmosphere, that made this plot element a bit of a stretch for me. The original fan theory I had was a more out there scifi idea, where all of these details are true but when it came to the problem of identity a bit of "special sauce" was needed So it's because of the conduit, so because of the nature of the conduit especially with respect to its size, the protheans had to make some design tradeoffs, so they created a kind of buffer for Dark Energy that is stored in the receiving relay and what Ceberus did in the aftermath and chaos in rebuilding of the Citadel of Saren's attack was to sneak in and take the buffer that had Shepard's full information before it was purged by the Keepers and use that as the template of the "real Shepard", it links because of the Dark Energy in Shepard's remnants It's kind of a Tom/Will Riker remerging a la Tuvix Also it's kind of a simpler version of how Collectors constructed the Human Reaper , which would narratively foreshadow to The Illusive Man being tied to the Reapers.
ME2 is for me the best game of the franchise so far. The big question is if Shepard was really reborn or if the Shepard of ME2 is not the Shepard of ME1.
I think he's (I played Male Shep as primary so going with male), a cybernetically enhanced Shepard, the same person as the one who defeated Saren, whether he or she is the same Shepard psychologically is up to the player. I think it was deliberately that way. I don't think they were going for a doppleganger or clone thing beyond transplants. That was clear. Illussive Man didn't want a copy. He wanted the original. Cerberus did make a Clone of him though but that Clone turned out to be different in a lot of ways.
It was actually the Blue Suns who recovered Shepard from the planetside debris field of the Normandy. They put what was left of the body, which was not much, in a stasis pod and brought it to Omega to hand it over to a hit man of the Shadow broker. I was always of the opinion that reaper tech was used to revive shapeard as non of the alien races aside from the reaper would realisticly have technology capable of doing something as crazy as bringing someone back from The dead.
They really should've just said Shepperd died and froze in orbit, rather than falling to the planet. It's utterly ridiculous because falling from orbit can potentially retain supersonic speeds when hitting the ground, it won't be a matter of broken bones, but complete disintegration. Also if they can revert a frozen BBQ meatball back to mostly the same human being, it should be trivial in this universe to bring anybody back to life with intact brain, getting shot would be non-issue as long as you're not shot in the head.

Either way Shepard managed to get the fire destroyed, either in the snow or water vapour, slowed down the free fall by using Biotics, but another Ship Parr explosion happened sending Shrapnel through the armor, slightly damaging Oxygen tanks again, managed to slow down barely then crash landed on feet but lost control due to Shrapnel, was badly Brutalized with broken Arms, Broken legs, one broken Neck bone, few facial scars. Mass Effect 2 was Cerberus at their best, because they were so ambiguous and morality was brilliantly explored, they did some terrible things and their humanity supremacy ideology is questionable as their ethics, especially some of those scienctists, but they also did have enough good side that it made it "i'm not sure if I can trust them but they do have a point" kind of ambiguity. Theere's even points the Illussive Man is right about. He was brilliantly acted and written and they made Cerberus interesting as a faction. I was disappointed with how they took that nuance away in Mass Effect 3, they made them into an army of bad guys. I understand what they were going for, but really. I wish they were something more ambiguous and not so blatantly corrupted. The Lazarus Project is one of th more fascinating elements and you covered this great! As for the Cloning. I don't think they fully imprinted Shepard's personality into the Clone, he/ she is very flawed and not exactly the same. I think of it in the same way Metal Gear Solid handles it's Snake character. It's kind of funny for a verse like Mass Effect the Reapers may seem like a terrifying galactic ending threat at first, but to more powerful sci fi realms like Eve Online, Star Wars old Eu, and Warhammer 40k they would be a annoyance to minor threat at worst. Even the Covenant navy alone should be enough to wipe out most of the Reaper's manpower completely in a engagement as Reaper stats are pretty low.

Even in the EVE Online realm of New Eden it is likely for a guild or group of humans to understand how the Reaper's indoctrination works before finding out creative ways to counter them. Even a realm like Homeworld could find a way as their ability to learn, adapt, and research even cellular level problems is extremely impressive.

In one of Mirandas audio entries during the ME2 intro, she explains that they aren't allowed to fundamentally change Shepards brain with cybernetics, but can't just heal what is there, and decide to include 'biosynthesis'. Which they don't explain well, but seems to be based on Reaper technology.
We know this cos Shepards Scars glow, and change his eyes into an identical match to the Illusive mans eyes (just red instead of blue).
And the Illusive mans eyes are the result of a Reaper artifact (according to the prequel comics).
Also Biosynthesis is the 'green' choice in ME3, apparently based on Shepards 'organic energy'.
Biosynthesis seems to take normal molecular and cellular structures and augment/reinforce them with hard-light structures, held together with complex mass effect fields, similar to how drones and omnitools are formed.
That might explain how a damaged brain can be rebuilt, neurons and all, if the cells are literally being scaffolded and rejuvenated by a protective holo-machine coating.
It might also be that because of reaper tech, which seems to have even more advanced mental imprinting powers than Prothean tech, that the biosynthesis can recover memory from damaged parts of the brain, much like Javik can read the memories of prior crew in the Normandy.

The problem wasn't so much the exposure to space but also falling into a planet's atmosphere, that made this plot element a bit of a stretch for me.
The original fan theory I had was a more out there scifi idea, where all of these details are true but when it came to the problem of identity a bit of "special sauce" was needed
So it's because of the conduit, so because of the nature of the conduit especially with respect to its size, the protheans had to make some design tradeoffs, so they created a kind of buffer for Dark Energy that is stored in the receiving relay and what Ceberus did in the aftermath and chaos in rebuilding of the Citadel of Saren's attack was to sneak in and take the buffer that had Shepard's full information before it was purged by the Keepers and use that as the template of the "real Shepard", it links because of the Dark Energy in Shepard's remnants
It's kind of a Tom/Will Riker remerging a la Tuvix
Also it's kind of a simpler version of how Collectors constructed the Human Reaper , which would narratively foreshadow to The Illusive Man being tied to the Reapers.

ME2 is for me the best game of the franchise so far.
The big question is if Shepard was really reborn or if the Shepard of ME2 is not the Shepard of ME1.
I think he's (I played Male Shep as primary so going with male), a cybernetically enhanced Shepard, the same person as the one who defeated Saren, whether he or she is the same Shepard psychologically is up to the player. I think it was deliberately that way. I don't think they were going for a doppleganger or clone thing beyond transplants. That was clear. Illussive Man didn't want a copy. He wanted the original.
Cerberus did make a Clone of him though but that Clone turned out to be different in a lot of ways.
That's a philosophical question, there is no yes or no answer. It all depends on variables that cannot be completely known.

It was actually the Blue Suns who recovered Shepard from the planetside debris field of the Normandy. They put what was left of the body, which was not much, in a stasis pod and brought it to Omega to hand it over to a hit man of the Shadow broker. (Not all planets have Atmospheres some have Exospheres like Mercury.) First to watch the video all the way through. Watched it 48 seconds after it uploaded. I believe you should give some more of your own thoughts on how Shepard managed to retain their memories/personality, but your example on HDDs and SSDs was an interesting comparison.

I was always of the opinion that reaper tech was used to revive shapeard as non of the alien races aside from the reaper would realisticly have technology capable of doing something as crazy as bringing someone back from The dead.

They really should've just said Shepperd died and froze in orbit, rather than falling to the planet. It's utterly ridiculous because falling from orbit can potentially retain supersonic speeds when hitting the ground, it won't be a matter of broken bones, but complete disintegration.
Also if they can revert a frozen BBQ meatball back to mostly the same human being, it should be trivial in this universe to bring anybody back to life with intact brain, getting shot would be non-issue as long as you're not shot in the head.

But even if there were no Water on the Surface, the Commander still had other ways to extinguish fire, most likely one is passing through a cloud since every clouds are made of Water Vapour. Either way Shepard managed to get the fire destroyed, either in the snow or water vapour, slowed down the free fall by using Biotics, but another Ship Parr explosion happened sending Shrapnel through the armor, slightly damaging Oxygen tanks again, managed to slow down barely then crash landed on feet but lost control due to Shrapnel, was badly Brutalized with broken Arms, Broken legs, one broken Neck bone, few facial scars. Some damaged Breathing Organs, Shepard had a Oxygen tank to stay alive, but wasn't gonna last all day, was slowly leaking then was comatosed.
But the Commander's suit transponder was still emiting the emergency distress beacon, by the time the Collectors left to go to hiding for now, they issued a Bounty find the Commander Dead or Alive, brought back to them, then the Shadow Broker henchman S.B for short went to the last known location, found the Beacon on Alchera. Found Shepard's barely alive Comatose Brutalized body, the Oxygen tank held up long enough for Shepard to be found by S.B henchman, they were almost emptied, they Saved Shepard. They hooked up the Commander to their Life Support Stasis pod. The S.B. made Sure Shepard is still alive. Gave Shepard a Neck brace they put the body in a box with life support to make sure the Commander breathes.
Eventually Jacob still an Alliance soldier before joining Cerberus, Liara, Miranda Feron Former S.B. Employee got the body back from those IDIOTS. But Feron was captured in the process, what Feron did barely redeems what he's done as a S.B. Employee. Miranda lied to Liara about Shepard dying, showed a Fake Body, told her they they can rebuild the damaged body, she knew they would use Shepard for their Racist alien Purpose. Yet she gave the body to them she pratically betrayed Shepard doing that, FREAKING BLUE IDIOT STUPID TWAT🟦.
Also at Ilum When Shepard said You did this to me. Then she says And if I didn't you would be dead. It was them or the Collectors. Wacky Sci Fi chemical magic science and physics as well as extreme luck to rival Master Chief for a regular peak strength human being wearing armor that is nowhere near as physically durable and doesn't have as many protection features as MJONIR armor does.
And even then Shepard almost permently died. As well as some narrative plot armor to aid here and there. I guess making truthfully a third factor.

Mass Effect 2 was Cerberus at their best, because they were so ambiguous and morality was brilliantly explored, they did some terrible things and their humanity supremacy ideology is questionable as their ethics, especially some of those scienctists, but they also did have enough good side that it made it "i'm not sure if I can trust them but they do have a point" kind of ambiguity. Theere's even points the Illussive Man is right about. He was brilliantly acted and written and they made Cerberus interesting as a faction.
I was disappointed with how they took that nuance away in Mass Effect 3, they made them into an army of bad guys. I understand what they were going for, but really. I wish they were something more ambiguous and not so blatantly corrupted. The Lazarus Project is one of th more fascinating elements and you covered this great!
As for the Cloning. I don't think they fully imprinted Shepard's personality into the Clone, he/ she is very flawed and not exactly the same. I think of it in the same way Metal Gear Solid handles it's Snake character. You have the original, Naked Snake, then Solid and Liquid who are direct clones, each with ther personsalities, and Solidus who is his own.
I think there's some memory imprinting but it's artificial.

(Not all planets have Atmospheres some have Exospheres like Mercury.) The Commander might have gotten a little fire, but not Totally, with the N7 Armor + Plot Armor protecting the Commander, also the Commander would Have Put out the fire by either landing on the water or landing on the snow. It's kind of funny for a verse like Mass Effect the Reapers may seem like a terrifying galactic ending threat at first, but to more powerful sci fi realms like Eve Online, Star Wars old Eu, and Warhammer 40k they would be a annoyance to minor threat at worst. Even the Covenant navy alone should be enough to wipe out most of the Reaper's manpower completely in a engagement as Reaper stats are pretty low.
