I would use "good at" when you mean skilled or gifted in an activity. For example: He is very good at playing basketball. He is good at solving problems. "Good in" can also mean skilled, but it is usually followed by a location or situation. For example: He is good in the kitchen. It is common to say, "He is good in bed" to describe a good lover. "Good in" can also mean "you look nice in these clothes." For example: You look good in a dress. Finally there is also "good with" when followed by things and people. For example: She is very good with children. To sum up: Good at is followed by an activity, usually a verb and is the most common. Good in is followed by a location or situation. Good with is followed by things or people. Hope this helps.
