What probably happened was since the Machines used solar, nuclear and hydrogen fuel to power their civilization before Operation Dark Storm (info from the Animatrix, comics, etc.), it's probable to believe that they kept some things in the reserve. Water is another source of fuel that could have also been exploited. The oceans didn't evaporate. The whole point was that humans were being controlled. In the meantime, they were used for fuel.
