The reason why he looks exactly like Prophet is because he transformed the suit into himself, when you play in the space and try to destroy the alien "ship" or whatever, Claire says: "The nanites in your suit are free, now your suit can transform into any form possible!" So Prophet made the suit transform into his past body using the memory data in the suit. So it's not Prophet, it's the suit, but Alcatraz is still in the suit, and Prophet is controlling his dead body...
You almost have it Alcatraz's body is not dead. Only his brain is and it happens when he jumps into the Ceph spire to release the antidote. Also Prophet at the end of Crysis 3 did not purposely change back into Barns, it was the suit, because if you remember the suit gets attached to its user and it was doing only what it felt was natural being the original form of Barns/Prophet.
Alcatraz's body is in the suit, but the suit itself (remember, its ceph tecnology mixed with human tecnology with a really advanced AI) has grown into the body fixing organs and stuff. Prophets memories, personality, brain pattern or whatever you wanna call it, where stored in the suit and thats whats controlling the body. I dont remember where i saw one of those reports you pick up during the campaign of crysis 3, which said Alcatraz's memories where damaged beyond repair (47% if i remember correctly) after the events of crysis 2 and the suit put them on "indefinite storage" or something like that, so the suit "implanted" prophets mind into alcatraz's brain. Now, between crysis 2 and 3, Prophet modified A LOT the suit and the body so it is safe to say that what we call "Prophet" in crysis 3 is neither human nor ceph, its a mix of both, a "unike" entity you could say... and by the ending of crysis 3 when the nanite are free (when you unlock the dopamine receptors or something like that) they allow the suit to "turn itself into whatever prophet wants it to be", wich is, his human form (sorry for my english, its not my main language)
It's a bit complicated but the suit can develop consciousness. Barnes is fully dead and there is no denying that. The problem is that the suit makes a copy of his consciousness to "survive"; since Alcatraz is practically braindead and lost so many of his physical body after the submarine explosion that the suit practically has to rebuild his body, and since the suit still thinks itself as Barnes and Alcatraz's subconsciousness cannot be collected, hence the ending
The nanosuit uses the user's brain as storage. You can go to the Crysis wiki and read all about how the suit works and who the AI inside is. Pretty mind blowing
11 years ago right at he young age of 5 years old this sent shivers down my spine and to this day this ending still feels the way it did all those years ago.
I actually would have found it more interesting if Prophet and Alcatraz wound up acting as two minds piloting the nanosuit. Had a Venom thing going on and referred to themselves plurally throughout Crysis 3.
Within Crysis 3, suit logs can be read and the suit says that after you reprogram the alien spore, Alcatraz's mind is 43% corrupted (By the Ceph I assume). It also decided that recovery was not necessary/not possible and simply reset to it's default, Prophet. The Prophet you see in Crysis 3 is cold and sort of inhuman, seeing 1s and 0s, because it's just a machine with stolen memories.
People has to understand that the Nanosuit changes all the rules. It's not just a suit. But something more. It's like a new species, mutated from human and Ceph DNA mixed with both human and Ceph technology.

Alcatraz is still alive its just Prophet talks for him cause at the beginning of Crysis 2 when he got obliterated by the Ceph his lungs got damaged so he cant speak, thats why hes a mute, theres an actual reason behind it
actually Alcatraz died at this ending if you read the text in the begging of crisis 3 it says something along the lines of "prophet now guiding a stolen corpse" which with the suit having the ability to keep the user intact with the nanites ...

@Brutaka921 Yeah, but through out the entire game, the nano suit had been repairing the damage done to Alcatraz's body, so by the end of the game he could actually talk. He decided to go with the name Prophet because he had gained part of the original Prophet's memories.
@KDZX4 About Prophet's voice at the end we can think that the suit talks for Alcatraz's body. The suit could read Prophet's conciousness and communicate through it with time.
