Another issue I ran into when downloading ply files from the web is I see the color but when I use filters like decimate for example, the color vertices disappear but there are black outlines underneath it. Same issue with the wind modifier. It affects the mesh but it doesn't completely disappear, there's a second version of the mesh that stays in place.
Oh that sounds like Blenders default 'overlays'. So those static/outlined points aren't actually real points - it's Blenders way of visualizing the 'original' mesh. If you are in material preview or rendered modes you can disable overlays 'shift+alt+z'.
Are they black? I just noticed I left the shader output connected wrong in the shader. Try connecting the the 'Point / Wire' group in the shader to the output node. Sorry about that. I'll fix it and update the addon.
