Part of this is also something many overlooked, the double wasn't drastically weaker than the real Yhwach, he was at 85% of the power and strength rather than 100% like his brother, who instead only had 85% of the memories and skills in comparison to him. If not for Yhwach's plan, if he had tried to fight Yamamoto head on, his plan would have likely failed as he himself wasn't actually strong enough to take him out in a straight forward fight. Immediately following Yamamoto's demise, the foot soldiers were released to decimate the place now that one of their biggest obstacles was out of the way.
