The twins are certainly not stupid and the amount of deception in this Legion rivals Tzeentch and Cegorach. They had no reason to trust xenos, but they knew that Chaos must be destroyed and the Humanity is key to this. Perhaps in the end, they figured out, that Cabal favoured first option, simply because it had more certain outcome. Perhaps they simply chose to wait. Perhaps they are preparing to raid Sanctum Imperialis and kill Emperor's body to allow his transcendence into true warp God.

Well, the emperor of mankind was "made" from 1 thousand psykers(then called shamans, 1st generation psykers) commiting suicide and being reborn into a single male body, he then spent all his time learning the ways of the universe and guiding humanity behind the scenes. Sooo... for humanity to create another emperor, they will need to have a bunch( 1000 or more) of powerful psykers commit mass suicide, that may be possible and all but this "new emperor" would lack the knowledge that the current emperor had gained throughout the 40,000+ years.

You're probably 100% right. Though I think they might have a few sacrificial agents/cults with symbols to sow misinformation within the Imperium. It would be easier to hid more important agents/cults if the Inquisition had a kind of check list that they look out for, hydra symbols, roman numerals XX, Alpha and Omega symbols, etc.
