Funny thing is, the 40k universe have their own SCP Foundation in the form of a subfaction of Custodes called the Shadowkeepers. These Custodes guard cells containing anomalous entities and artifacts underneath the Imperial Palace, some of which could potentially end the Imperium. Perhaps the Emperor could send visions to an Emisarry of the Custodes to work with the Foundation of old Terra to contain anomalies but who knows.

Now that I think about, there are at least 6 separate SCP like groups in the Imperial inquisition alone that I can think of. And not to mention the Adeptus Mechanicus and various Astartes chapters like the Dark Angels and Blood Ravens. And this is just the Imperium alone. One point for the SCP Foundation: Many articles mention works of fiction from our reality, such as movies, books, video games etc. These are technically universes that would exist on the same pataphysical lair as the Foundation, but also exist as fiction in theirs. So it is not unrealistic to assume that 40K also exists as a game there. That of course doesn't mean the Foundation could manipulate the 40K universe or something, but it does give them access to all the canonical stats, abilities and weaknesses of every unit and entity they might encounter, which seems like very valuable intel to have in a war.

The answer is really simple if you really know the Foundation. Warhammer resumes to ONE GALAXY. The Warp is Infinite, but It is still just a dimension stuck into a singular universe, at best a hub between a multiverse. The Foundation has anomalies that can erase entire multiverses, and deals with beings who are above even that. The galaxy of Warhammer has more people, but the Foundation can open a door to a room that keeps cloning people infinitelly, or get guns that erase the metaphysical concepts of things.
Want to invade Earth? Well, the Sun can be a guardian entity or an ancient destroyer of galaxies, so be prepared for that. Also, the core of the planet may or not be an eldritch abomination that will surely want to figure out who is attempting exterminatus on their planet. Out of ammo? Too bad, you have anomalous industries in pocket dimensions producing infinite ammo from corn or some other agricultural product, that is probably anomalous as well.
And If that wasn't bad enough, you can release SCP-682 and say "Hey, those guys are happy!" and he will annihilate them. There's literally nothing any Warhammer faction can do to 682 that the Foundation hasn't attempted. And even If they manage to do the impossible and put It down, they would probably atract the atention of the Scarlet King, and he is DIMENSIONS above any of the participants of this crossover.
And finally, after the Ultramarines start forcibly dragging Black Templars and Sororitas back to the portal by any means necessary since they don't know when to give up, there are so many SCPs that can be used to clean up the mess that I cannot even count.

I disagree. This video shows a lack of imagination and a limitation to understanding. The very first thing he says, is an out right lie. "No matter what, the Foundation would lose to any faction in 40k." And yet, most SCPs are literally "UNKILLABLE". Push 096, aka Shy Guy, through the portal and he will literally solo the entire Imperium of Man by himself. Let alone 343, aka "God", who would just will the entire faction out of existence, and grant all their technology and the knowledge of how to use it to the Foundation. Heck, the Imperium would lose their shit against 682, who would adapt to all their attacks, and the second someone uses psionics on it, 682 would wipe out the entire warp and kill everything in it including the chaos gods.
"They would stand no chance". That only makes sense when you think things illogically and don't understand the powers SCPs and the Foundations wield. Remember, the Foundation have gone up again and BEATEN literal reality bending multidimensional cosmic beings of powers so vast the 40k universe would never stand a chance against. And if Desperate against a great foe, as seen in the SCP-5000 universe, they will happily unleash the SCPs on all the enemies. And worse comes to worse, will unleash the Scarlet King and other greater gods like the Cosmic Deer to wreck 40k's ass, no matter their number or tech level.
In a very real worse case situation, where there is no saving themselves. The Foundation will take the portal using an SCP and transport it to the SCP 2935 dimension. At which point the 40k universe is instantly doomed and will just not exist anymore.
The SCP world is VASTELY overpowered. Many of the things are just unkillable, untrappable, and undestroyable. And unlike the SCP foundation, there is no entity in the 40k universe that would be able to fight against and contain them. They are simply too stupid and prideful to do that. If it isn't their own race, they attack and destroy, until they themselves are wiped out.

I don't think the Foundation is as outgunned as they first appear.
One big advantage they have is the Scranton Reality Anchor. 40k has a similar technology in blackstone, which nullifies all warp energy. SREs should have a similar effect, but unlike blackstone, the Foundation produces SREs and can deploy them in the field. Psychers are pretty much put out of play. Orcs lose much of their tech. Their idiots, and much of it works because they generate a psychic field that has low level reality warping effects that make it work. The biggest problem becomes containing them as they leave spores everywhere. Similarly, the Tyranids become more manageable if the SREs can jam the hive mind.
The Dark Eldar I don't think are much of a problem. I doubt they'd unite to conquer SCP Earth, and any incursions would be likely be small. The Eldar in general are more physically capable than baseline humans and have more advanced weaponry, but with psychers off the table, a small group wouldn't be too hard to handle. Give Samsara some SREs and let them clean up the mess.
The Imperium is where I think things actually become very interesting. Assuming the Imperium doesn't go full exterminatus, the Foundation may be able to stall them. The Foundation has been shown to be very adept at stalling for time through negotiations, such as with SCP 3003. They also have tech and anomolies that the Imperium would be very interested in.
I think the Foundation's biggest trump card against the Imperium though would be an potential ally, the Emperor of Mankind. The Emperor was firmly against the hellscape the Imperium has become, and he has a lot more common ground with the Foundation than the High Lords of Terra. If they can give him SCP 500, a corporeal and very unhappy Emperor comes back into play. In the worst case scenario for the Foundation, the Emperor still decides to take over, but as his philosophies are much more in line with the Foundation's, the outcome is far better, and given the Foundation's research and development capabilites, Foundation Earth very likely ends up with a high degree of autonomy like the Mechanicum. More likely though, the Imperium devolves into civil war as the High Lords of Terra will want to keep their power and a crap ton of zealots find out that their god is an atheist who despises everything they stand for.
Also, head canon plot twist: SCP 343 turns out to be the Emperor's past self.

The only chance they have is if they can figure out the Necrons origin before a conflict starts, say by discovering a dormant tomb without waking the Necrons. There biggest bargaining chip would be if they could find a way to restore the Necrons to organic form. Making them new bodies would be the simple part as they already have massive cloning capabilities with SCP 2000. The tricky parts would be finding in tact Necrontier dna (assuming the Necrons wouldn't be fine with human bodies) and transferring their consciousness into said bodies. The latter is dicey at minimum. The Necrons don't have souls, and what it means to not have a soul but consciousness isn't entirely clear as blanks exist. As such, it's difficult to say what consciousness transfer would entail and whether giving the Necrons bodies would give them souls, which ultimately is what they'd want. They may also require outside help from thalmaturgists, with the Sarkites being a prime candidate. That said, we do know consciousness transfer is possible in the SCP universe thanks to the case of Dr. Bright.

You know, surprisingly the SCP foundation does have a shot at minimum with managing psyker and warp fuckery through shenanigans technology like the Scranton reality anchor.
The degree to which the foundation would be exceptionally effective against reality warping powers (which makes up a lot of the problems in universe crossovers) gives them significant factional power in the setting. Sufficient for just every other faction to avoid just outright offing them. Because every faction that would want them (e.g. every faction that isn't the Tyranids or the Orks), either isn't capable of reworking another faction's tech or has very difficult time in doing so.
Even chaos factions would want them.
They also have the 'benefit' of containing a lot of problematic, even in the 40k setting, anomolies. Most especially memetic anomolies. So many of those would be a big problem in 40k, considering a lot of technology utilizes the human psche. Imagine one infecting a navigator or other psyker-communication mutant of humanity (I forget what the exact term is). So, more reason to avoid forcing a direct assault. But the value of the reality anchors is honestly enough to warrant not just bombing the foundation to oblivion.
Which are good privileges to have, since they'd get totally merc'ed otherwise. But give 'em time and they could probably figure out their own place in the setting and means of defending themselves.

Meaning they could reversse engineer the imperium's tech and even get a better understanding of it than the Imperium itself.

Second, what would be the reaction of the Imperium towards a Universe that is corrupted with anomalies beyond even "Immaterium rules"? They could consider the SCP reality corruption as a threat and destroy the portal themselves.

An interaction between the SCP universe and the 40K universe I could see going as follows:
The SCP foundation or one of the other organizations would be the first through. Most likely they would stumble across an Imperial World that would warrant investigation by a standard Imperial forces (IE the Guard and the Navy). The Inquisition might have a presence in the form of 1 Inquisitor to investigate the going ons of these foreign humans that they've never encountered before. At first the Imperium would assume this is a lost world of the old Terra Empire before Old Night and needs to be brought back into the fold before Chaos or the Tau get their sticky mitts on them. Conflict would escalate when a basic Guard Regiment combats the Foundation's forces which most likely they'd be losing that fight until they bring in a few SCPs to even the odds. These "bioweapons" would warrant a call for assistance from any other Imperial forces that can and the Inquisitor add to that call asking for something like the Sisters of Battle or even a squad of Space Marines to intervene. The Mechanicum would be there in a small amount at first because they'll be needed for basic research and discovery. The big guns of the Imperium wouldn't be called in until the Imperium finds it this is an alternative version of Terra they're fighting and it's _infested_ with beasts, daemons and AI. Now it's all out war: Full chapters are called in like the Minotaurs and Space Sharks. The Mechanicum are here in full force will even a full Legio of Titans. The Custodes would most likely be there too as this is Terra after all: birth place of the Emperor. We might even see Guilliman or even The Lion there acting for the Emperor in such an important battle.
Basically it's going to go bad for the Foundation and all the other organizations and the moment the Imperium finds out these organizations trying to "protect mankind" are using creatures that they would see as "demons" (some literally are) would be extremely pissed and doing everything to not hit the Exterminatus button. It would take a direct intervention of someone like SCP 343 to basically calm the Imperium down.

The Imperium isn't really that big a deal to be honest compared to the stuff the Foundation deals with.
While there's a lot of metacanons, the Foundation ranges from managing metaphysical anomalies able to slaughter small towns out to containing reality curtailing entities whose presence constitutes an existential threat to consciousness and whose existence cannot be known without immediate retribution by said entity.
The Imperium shoots demons with guns and loses almost every time. The Foundation takes on existential universal concepts and wins.
The Emperor of Man would be considered a pretty minor anomaly. It's not really a case of whether the Imperium would let Earth live. It's whether the Foundation would even bother to contain the Imperium. It's size and resources would make it difficult but it would be fairly easy for the Foundation to unleash the kind of abhorrent technology that the Imperium would crack apart trying to deal with.
Very similar to how the Culture would manage them, though far less one sided.

I mean animals.
The Imperium of man is a mess, the High lords are greedy and self centered, if they thought the inquisition and officio assassinorum would let them get away with it, they would be happy if they were the only non-emperor people on Earth. What about sending SCP-2845 in a ritual fueled exterminatus package. Stopping the ritual on impact..

Ironic; recently I stumbled across a SCPx40K crossover on accident that's picked up a decent following on Fanfiction called "The SCP Foundation vs Warhammer 40k. It's only got 3 posts and 4k ish words but it's interesting. It's regarding a first contact scenario between the Imperium and the SCP version of the Solar system, utterly baffling the Imperial ship's officers as to why a near carbon copy of the Terran Home System is in a random part of the Galaxy.

personally im interested in what would happen if the foundation and the imperium agreed to work together, and someone from either side managed to slip the emperor a dose of scp-500

Doubtful the emperor would be pleased about this. Due to his new found connection to the warp and being roided up on 1000 psykers a day. The emperor is far more powerful now than he was before the heresy. Bringing him back to full health would sever this unique connection he now has with the warp.

@@bizbe4465 Just cause he'd get a dose of SCP 500 (Which is the fountain of youth I believe?) Then it'd basically instantly heal the Emperor, and just cause he is healed doesn't meant he'd lose any of his new abilities, after all those abilities were gained by people believing him as a god, and him coming back would just strengthen that belief even more and just make his abilities stronger.

@@poseidonetn.u.s.ebranch2610 His unique connection allows him to obtain god status. Billions believed him to be a god before when he was alive and kicking. But he wasn't able to do half the stuff he can now. The only thing "alive" about the emperor is his soul. His soul is what essentially ascended after dying. If he were healed his unique connection would be severed. Rendering him weaker.

@@bizbe4465 although if the emperor were revived then maybe he could sort out the imperium and make it less of a shit hole and get them back on track in developing technology again. Whatever powers he may have in the warp isn't doing the imperium as a whole any good where as regaining some of their lost tech could swing the balance of power back into humanity's favor to a point where they might start regaining ground.

@@Lorkanthal "isn't doing the imperium as a whole any good." Sir he is keeping a warp rift shut from flooding into Terra 24/7. Malcador the second most powerful psyker did it for a few hours and was turned to dust. If this were any other planet the emperor probably would have just offed himself to revive. But since it's Terra with the astronomican, a bunch of navigator houses, and plenty more notable things. On top of that Terra is the very center of the imperium which would open a warp portal at the heart of their empire.
If Terra is lost the imperium gets thrown into another dark age. This time far worse because the emperor can't rebuild the astronomican. With all of the navigator houses gone no one will be able to navigate the warp seamlessly.
