If you use Blender, when cutting the image, using a bolean, a flat surface is created. In edit mode, you can select that face and erase it. In that way, the inner and outer layer are separated. You can select the inner layer using "L" and separate it or erase it. Sounds long but it is much faster that what you did there.
on such a small print you should decrease the layer height
