He decided to take everything into his own hands, murdered 40+ heroes because most were just frauds and probably villains too now that we’re at this point in MHA, and tells the former number 1 hero and the greatest hero in all of the entire world to make sure he kills him. Not to mention, Stain said to kill him with some conviction in his voice. It sounded like he was planning on getting killed once his mission was over.
Everything he does is for the sake of his vision of a real hero. He knows he can't exist in the future he's trying to create. For him, being taken down by a true hero society is practically his goal.

And he was willing to let Tenta leave until he gave his vendetta speech showing he was on the path to becoming a hero for selfishness . God, I fucking love and respect Stain. He truely is just wanting to make society better. He doesn't murder innocent civilians or those who are true to their intentions of being a Hero, but will go after vile criminals and heroes who are only after it for the money or fame. He kills Heroes and Villians alike, none are spared his cleansing of society. Seeing how he respects the remaining Heroes and wants to protect the symbolic nature of All Might, I really hope we see more of him.

He murdered 23 people and left 17 others crippled for life. I'd say that easily qualifies as a bad guy in both senses.
