I think Agent 47 is truly a good person like the priest said here. Most assassins don't care about the lives of others as long as they get paid, but 47 seems to actually feel terrible about killing people, even if they were really evil people who deserved their just deserts for money. He desires a peaceful life deep down and a relationship with the Devine (Shri Adonai) but that's something he will never have so long as evil people still exist. Like the mafia kidnapping the priest for example.
