This will depend on your down stream software - but one of the things we used to do is insert dowel pins into the holes and put shoulder screws into threaded holes. There will be way more data to fit a cylinder to than just the edge of the hole. The shiny surface of the pins can give noisy data so spraying them with grey paint will help. Bonus points if you can use an airbrush to get a uniform (but not too thick) coat of paint on the pins. A shoulder bolt with 1/4-20 threads will probably be something that you can use over and over with camera equipment. Cheers.
