But rather than exploring it, you just go through many rooms with no explanation as to what they are or why they exist (2nd Zone, what even is that? What are these grey balls?), connected with each other with no rhyme or reason.

Some stages in the game are just not connected to any other stage in the game, making them unaccessible through normal means. My theory is, they were connecting the rooms in a linear fashion with shortcuts sprinkled throughout until, say, the half-way point. After that, they decided to make it a maze of numbers by randomly picking numbers, and things got so confusing they accidentally skipped over a couple of numbers.
