Something I just realized about memories being restored in the aetherial sea if they were corrupted by aether in life - that means anyone who was tempered had their soul restored to normal in the afterlife. So that's a small measure of comfort to give to anyone who lost a loved one to tempering before they found a cure.
(1.) I interpreted the Emet-Selch in the Seat of Sacrifice as us literally summoning his soul from the aetherial sea using Azem’s magic. (2.) Being sacrificed to Zodiark, Moon!Hythlodaeus didn’t return to the star until Zodiark was killed, as per Elidibus’s statement about his bretheren’s souls. Thus, Moon!Hythlodaeus did not remember the lost memories when we met him; he only recognized Azem’s soul in us.
So, when Emet saves you in the fight against Elidibus, it's because he has his memories back and knows that we must survive to take care of the final days and save the star. And since everything we told him came to pass... He no longer doubts the veracity of our tale. I'm sure he didn't love signing Elidibus' death warrant, but he knows we must go on He also probably hates that he DID become a megalomaniac who invited us to his home to kill him lol
Regarding Hythlodaeus, he never passed through the underworld at first - all the souls that were sacrificed to Zodiark were trapped within it, hence why the Ascians were so driven to make such grand sacrifices to Zodiark - they wanted to trade the new souls of the rejoined world to regain their lost compatriots who were trapped within Zodiark. With Zodiark's defeat, Hythlodaeus and all the other souls would then return to the star and go through the underworld like normal.
And the reason his shade recognized our soul as that of Azem. He did not remember any of this until after we killed Zodiark and he was returned to the star. He again recognized our soul as that of Azem.
Imagine having one hell of a 3 day weekend that you blacked out and can't remember. Now imagine, 12,000 years and 6 interdimensional genocides later, you find out that the conversation you had during that blacked out period would have completely changed and prevented your actions since. Oh! AND you realize that the guy you recruited to help you in that interdimensional genocide stuff was actually the guy that spiked your drink and made you black out to begin with! How many bouquets of whoopsie daisies would that count as?

Emet doesn't die until you (the player) fights him. Prior to that he would simply transfer his aether (his consciousness) into a clone right before his current body expires thereby cheating death, until you come along.
Even if his current body died while he was still in it he'd just transfer to a new one instead of returning to the aetherial sea, which is the step that actually restores deleted memories.

But with the amount of emphasis they later put on wiped memories being restored when one returns to the sea, with Fandaniel at the end of Aitiascope mocking Emet for only remembering how to save the world now that he's dead and can't do anything about it, I believe it was the real Emet.

The man discarded his ideal the moment they got in the way of what he wanted. Hell if he even followed procedure this wouldn't have happened because before he could send the legion of bird into space Hythlodaeus would've rejected the design. I can see the letter "You can't have a creation using energy that hasn't been adequately researched. Also our own history has times of strife, as such your creations need to be able to handle coming across such in their journeys. Imagine if someone without training or experience got sent to Elpis, it wouldn't go well for them." Discarded society's rules, rules he'd ask others to follow, and his own rules. The worst part is I liked Hermes before that. But it does show the seeds of what he'd become as Amon.
SAME! Everyone all like: " Hermes is sympathetic! we remember him fondly like the othere ancients" NO. Like legit hermes is the actual cause of all the suffering and evil of the final days... HE CHOSE IT. It was no accident, something unforseen, no, he chose a path to shove humanity off the cliff.
I have to say I don't know that I would call him a sympathetic villain, but I do think I can understand the logic behind "If in our ego we have decided all flawed things are unfit for existence, yet we are flawed, if we do not dub ourselves also unfit for existence, what kind of heartless/soulless monsters are we?" That is a sound thought. What he then did with that thought was horrifyingly wrong and made him not sympathetic.

i hate "cutscene incompetence" where the bad guy we just defeated gets up slowly clutching it's arm and then uses the BS chains to immobilize us and then proceed with his plans anyway. Happens more than once in FF14 unfortunately.
The problem of mmos is that you will always win. You have infinite attempts. Cutscene incompetence balances that. Be honest you would also be complaining about absolute death mechanics. Those fights that are scripted to be unwinnable. Also the WoL is a bit soft hearted since they never kill the enemy only knock them out.... which ofc people can take advantage of.
