He literally battled Megas, Ultimates, and Angels all day long so he was exhausted. Even lost his weapon due to Garudamon crushing it. There was no way he was going to survive a point blank blast to the face from a fully powered Mega lol.
Well yeah: before this battle, Puppetmon had a humorous but still pretty longish battle vs an another Mega Digimon, MetalEtemon. While it's true that MetalEtemon didn't do any significant damage to Puppetmon, it's still likely that Puppetmon was at least a bit worn out after this encounter. Soon after that, he ended up fighting WarGreymon and he was eventually surrounded by MegaKabuterimon and Garudamon as well. And on top of that, Puppetmon decided to activate his gigantic house robot. If we consider how powerful that thing was, it's also more than likely that it inherited at least some of Puppetmon's power as well. So when we consider all of this then yeah, it's no wonder that MetalGarurumon killed him easily. MetalGarurumon was definitely at full strength at the time (the novelization also hinted that he got an extra boost as well) while Puppetmon was very exhausted, and probably at the weakest state he could possibly be.
According to the novels, the crests when that specific emotion is strong in there human partner, the digimon receives a massive power up Hence Metalgaturamon not only couldn’t be controlled but could one shot Puppetmon

I was 13 years old watching this. I remember it. I was in Year 8 or 9. My friends at school never knew about Digimon because I was embarrassed to tell my friends about Digimon. Now, watching this episode on RUclips. I never knew that there were a lot of ME watching this show. Man. How the time flies. Am I right?
The first time I saw Digimon it was dubbed in English and I obviously liked it at the time. Time later I saw it again but dubbed into Spanish and I realized that the dialogues change too much. In the end I discovered that in Spanish they were respecting the original script. And I agree with many here, the music today is terrible in this U.S. version. Fortunately, they kept the original music in the version for Latin America.
As someone who grew with the Mexican dub, I was quite surprised how different Digimon was in English. Different music, dialogue and even atmosphere. I am quite glad that Latin America decided to stay true to the original. Wish I could say the same about YuGiOh and One piece dubs, but they're still good imo.
I always thought it was interesting how Metalgarurumon was immune to Puppetmon's string controlling attack while Wargreymon got enslaved by Puppetmon. Showed how different Megas have different strengths and weaknesses.
It's not so much that one was immune to the effects of Puppetmon's wires choking attack (that's what it's called when he uses his ability to control a Digimon) so much as it was that MetalGarurumon was in the right state of mind to overcome it's effects. When Puppetmon used it to get control over WarGreymon, he was able to do so because he caught WarGreymon off guard, and even then, he was still resisting the mind control he was under at that time, eventually breaking free of it. Meanwhile, MetalGarurumon had been dealing with his human partner feeling negative emotions that were causing Matt to behave irrationally, but still intended to fight Puppetmon and put a stop to him, causing his anger at Puppetmon's actions to override the mind control effect of wires choking. It's also entirely possible that Puppetmon's ability to use this move to control other Digimon is less effective against mega level Digimon -- recall how when he fought MetalEtemon, Puppetmon tried to use his wires to hang him up and toy with him, only for MetalEtemon to eventually break free of it
