The thing about Eggman is that he IS 'silly'. He's immature, he throws temper tantrums. Despite his fun-loving personality, Sonic is still a responsible hero. In his own way, he knows how childish his arch enemy really is. So when Eggman is serious almost all the time, it's as if a chunk of his personality has been removed. That's why he feels off. Mephiles would have been better if, instead of rattling about destroying the world with fire by awakening Iblis or becoming Crystal Mephiles, they had clarified his desire being to become Solaris, the 100% Time God Of Everything, and what the consequences of that are. There's too many of these things - half-explained and not quite right, things that would have taken two minutes to fix in the script.
I think you kinda missed the point of the ending. Nothing is “forgotten”, the events of the game literally don’t happen. This means, theoretically, they went through this for the possibility of a better timeline. The audience is who’s meant to move forward with whatever they took from the story. One of the big themes of the story is sacrifice. Elise sacrifices a lot in that scene for an uncertain future which is why I like her little breakdown at the end. It’s the culmination of her arc. It’s a bit cliche, but it’s meant to be a bittersweet ending.
If they remake this, they should pull a ff7 and mess around with the events that actually occur, to fix plot holes and give an ending that lets everyone remember
I feel like the only way to fix the whole Shadow and Silver going back in time subplot, would be to have it so that other people had done what they did in their place originally, but them going back in time changes things slightly, so now they Have to be the ones to do what they did to prevent time from falling apart (this isn't how time travel should work, but its the only way to make it work for the story they were going for..) so they create a timeloop without realizing it. And the only thing that really has to be removed all together is Silver leaving the Chaos Emerald, that genuinely breaks the series if its meant to be a "cannon" alternate timeline, so sonic would just have to acquire the blue Emerald by different means, which is fine, functionally Elise having an emerald her whole life didn't serve any native purpose anyway.
Not sure why anything about that needs to change other than the chaos emerald. Sonic 06 always struck me as having the “how it always went” sorta time travel rules. I can’t think of anything implied to have changed due to Silver having gone to the past. After all Iblis is already running rampant in Silver’s time so plainly Iblis was already “triggered” before so I’m not sure why it can’t be that Shadow and Silver’s involvement is what always happened.
In a scenario where Shadow and Silver aren't there to seal Mephiles and Iblis, this results in The Entire series not being able to occur because Mephiles is able to run free to gather the Chaos Emeralds and reforging Solaris significantly earlier in the timeline. It doesn't Have to always be Shadow and Silver, but Someone Has to be there in that point in time to Seal Mephiles in the Curtain of Darkness and Iblis into child Elise. Silvers future is specifically the result of Elise Dying on the Egg Carrier due to a malfunction, releasing Iblis to the world. The only reason Mephiles after Reforging Solaris is able to successfully connect with its past and future selves is because Sonic going back in time and saving Elise forced him to have to take action and kill him, forcing Elise to cry, which would allow the destroyed future to still be a possibility, because again, it doesn't matter How Iblis is released, it just Has to be done for certain events to be able to occur in the future.

My fix for this part of the story would be simple, cut Knuckles from the story. He has no real propose being here. Who can take Knuckles's place as the the third member of team Sonic? Simple, Amy can fill that role, her presence here would feel more explicable than Knuckles being here. She can still tag along with Silver for that part of the story, just that she goes with Sonic once she leaves Silver. And on Silver's team, why not let us play as Mephiles for a bit? We don't get to play as the villains very often. Elise didn't need to have a romantic sub plot with Sonic, they lack chemistry. This is what makes the Chaos Emerald powered kiss in the final story segment feel awkward. My fix for this would be to drop the romantic sub plot and replace it with something else. I decided to take some cues from Sonic X and make Elise like Helen. She would be stuck in a wheelchair and Sonic of course would take pity on her. However, she will be able to walk when she uses the power of Iblis, she just doesn't want to risk others knowing about her containing it. I would simply remove the whole Iblis escapes when she cries, that just makes the likeliness of her containing it hard. After all, it is established that Iblis will also escape from her if she dies. So we simply don't need this no crying rule, it was just the writers being flowery. This means that Mephiles will kill Elise instead of Sonic and then he heavily wounds Sonic, which is why the other characters know to get the Chaos Emeralds, Sonic told them to. Blaze's inclusion is really confusing as you had pointed out. But what if I told you that the writer for this game managed to get in contact with the writer of Sonic Rush? They were bouncing ideas back and forth for what her role in the story was going to be and the lore of this game was going to heavily utilize the lore of Sonic Rush. The plan was that this was going to be a prequel to Sonic Rush and an explanation for how Blaze got her Burning Blaze form, not her fire powers, she already had those. My problem with this is that it feels very redundant, not to mention incompatible with the ending of 06. If Sonic and Elise blew out the flame, than Iblis would never have existed, and Blaze wouldn't be able to absorb it into herself. The idea that the Sol Emeralds enhanced her fire powers to give her this new form, works just fine, why did they need to overcomplicate it? I would simply keep Blaze alive past Silver's story, killing her off felt random and unnecessary. And that brings me over to the biggest issue with the story, it can't decide what kind of time travel it has. In Shadow's story, it is going for a causality flow like in Harry Potter and the Prisoner of Azkaban. Where we get the explanation for what was changed in the past long after it has been changed already. In this case, Mephiles's foreknowledge of Shadow. He knows who Shadow is because Shadow stopped him in the past. But in Silver's story, it treats time travel like dimensional travel. Like the future is just some alternate dimension and that changing the past actually does nothing to it. This is evident by the bit where Silver and Blaze return to their future and it is still ruined. I also think that the reason the writers had him and Blaze return to their future, is because they realized that Silver hadn't gone through all levels and they needed an excuse to get him and Blaze to Flame Core. Because otherwise, they would simply go with Sonic to help him stop the Egg Carrier, which they have no reason not to do. The fix for that would be simple, just move Flame Core to the beginning of his story. But as I have proven, the rules for Shadow and Silver's stories time travel are incompatible with each other. So the solution is simple, if this game is going to treat time travel like dimensional travel, then why not fully commit to that idea and make it about dimensional travel instead of time travel? Have Crisis City and Flame Core be in the Sol dimension, that would clear up the confusion about Blaze's presence in the story. Mephiles lies about sending them back into the past when he sets them up to go after the Iblis trigger. Little would change in this version of the story if it is set after Sonic Rush. Maybe Blaze remembers Sonic, and she's the one who defends him from Silver once she concludes that the blue hedgehog is him. She knows Sonic isn't from her dimension and this is the first clue to her that something is amiss. This would also create an interesting conflict where Silver has to chose who to trust. Simply retool the trip Shadow and Silver go into the past into, Shadow locates a lab Mephiles has set up and shows them the torch he was making to contain Iblis, like the scepter he was sealed in. Shadow smashes the torch to prove that Iblis isn't in it and prove that Silver and Blaze aren't in the past, just Sonic's dimension. This also helps nerf Mephlies and the male hedgehogs powers, so you would never be asking the question why they aren't just exploiting the heck out of the time travel powers. You could still keep Mephiles trying to break Shadow, just make it about who his equivalent in the Sol Dimension was, instead of his future self. And finally, I wouldn't end the story with a timeline reset. That really feels like giving the writers an excuse to write whatever they want. Just change it so that Sonic and co still fix reality instead of blowing out the flame, the events of the story still happened. My goal with these point was to prove that you could keep most of the story intact without the time travel aspect. There are good things in Sonic 06's story, they're just diluted with convolution and laziness.
Mephiles just wants destruction because he simply enjoys it he wants to watch the world burn and he enjoys tormenting others he could go into the future and fuse with iblis but he doesn't instead he gives false hope to someone who wants a better future and tricks him to being the cause of of it he could just go and kill sonic himself easily but instead opts to trick silver instead

First of all, why did Mephiles need to go back in time to release Iblis when in Silver's future Iblis was already released??? He could've reunited with him then and there, and the Chaos Emeralds already existed in the future so if he needed them to reunite with Iblis then he could've tracked them down like the group did when they had to return to the present. Second, why does Elise have that random premonition of Silver in the beginning of the game, saying "No, it can't be?" This vision is never explained, and she didn't meet Silver at that point in the story. In fact, Elise seems to have a few powers: a protective aura, being able to sense spirits, and being able to see the future to an extent, and yet it's not explained where she got these powers from. You could say that she got them from Iblis being sealed inside her, but her ability to sense Sonic's ghost in the void happened even after Iblis was released. Third, at the end of the game, the Festival of the Sun is happening, but how is this when Solaris was erased from the timeline? No one has any memory of Solaris and yet the kingdom is still having a ceremony dedicated to him? Fourth and final point.... Blaze. Just Blaze. Why is she here when there's an entire game that establishes that she's from a different dimension? Heck, I want to know the meta reason for her inclusion. Because if they wanted Silver to have a best friend they could've just created a brand new character.

For the second one, I *believe* the intention is that Elise remembers Silver from him having travelled back to the day when Iblis is sealed in her. This is why she imagines flames around him as well (I THINK???) For the third one, there is no good answer, but my personal headcanon is that Solaris is still a good with stories about him the new timeline, but he's just fictional this time. The people still worship him, but it just doesn't do anything And fourth? Oh my God I have no idea. The game never explains it at all. The best I can give is that MAYBE she Chaos Controls herself into the Sol Dimension after Silver's story after Silver refuses to? So then when Iblis is destroyed from Solaris's erasure, her memories disappear, and I guess because she's in another dimension she just stays there through the reset??? This is also doesn't actually make much sense, but the literal only other thing I can think of is that she is sent to the future because of something to do with Solaris, has convenient amnesia, and then Sonic just conveniently doesn't acknowledge her when they see her.
