This stroke only strengthened her belief in God - something that Maynard found to be pretty ironic. The lyrics in this song reflect how he felt about the whole situation - "It's not like you killed someone, It's not like you drove a spiteful spear into his side, You praise the one who left you broken down and paralyzed." He's saying that his mother was a good person who believed in God and yet this is how she was "thanked
She (Judith) was also judged by the members of her Church. "If you were a better person, this wouldn't have happened to you." This of course is not true. Some of his anger toward religion stems from this as well. In 10,000 Days, he refers to the church as "ghouls" and "the collective Judas". He has shifted his anger from his mother and God toward the people that really did turn their backs on Judith Marie. You should check out "Wings for Marie" and "10,000 Days (Wings pt. 2)" to see the contrast in his anger.
Everything Maynard touches is pure gold!! Puscifer is the sexy, Perfect Circle is the angry aggressive, and Tool is the spiritual. You won't regret going down these amazing and beautifully brilliant rabbit holes!!
He mostly hides in the background nowadays but in this ‘93 performance he is personifying both the pov of the addict/alcoholic on one hand and the addiction itself in a tense back and forth. Masterful performance!
He doesn't "hide". He has reasons for being up the back. One is acoustic in nature, another is that it allows the other members more limelight, another is that stage lights can be very intense.

It actually doesn’t question anyone’s beliefs. Spoiler alert: Judgement Day comes via some musical insanity. It’s an uncommon take. And it’s an epic track. (Kinda reminds me of Ænima in some ways.)
