The lore never talks about what happens if the Flood infect aquatic animals. They grab a reasonably intelligent dolphin or whale that comes up for air and the oceans will be infected in no time. That protects them from weapons of mass destruction, and gives them superior mobility across the surface of the planet.

Most of the damage of a nuke isn’t the actual yield of the nuke but the radiation it leaves behind, something the Flood are familiar with and even if they weren’t, they’re able to regenerate and generate new limbs and tentacles entirely which implies gene repair. A single city would require several nuclear explosions to completely wipe out a Flood infestation to acceptable levels, and the resulting environmental changes would damage the atmosphere and by extension our survivability as humans (but not the Flood’s).

The flood always adapt, even if you kill a combat form the infection is still there.
Rulingmoss 55 Fire is the best way to kill Flood. Biomass melts and nothing survives it. Even Hidden Xperia, the god of Flood Lore, said this as humanities best weapon against Flood. Plasma is essentially fire, which is used by the Covenant, to combat the Flood and stop its spread (check Halo 3 for that). Seriously though, our only option is to use Flamethrowers and Fire to kill everything at once though Flood Spores will still live.

You forgot the most fearsome of Australian wildlife - the Emu. No other animal on Earth has been in a war against humanity, let alone won a war against us.

This idea was actually covered pretty well before in SCP-610 on the SCP wiki. SCP-610 is basically the flood, but seemingly created from magic of some sort. The way they dealt with them there was to isolate the cities 610 took over, killing everything that tried to get out. Theoretically, the principle could apply here. You would need to try pretty hard to keep the area isolated, however...

They also don't need hosts to make forms. They can make them with biomass alone. So even if no more people got infected, the combat forms will keep coming. SCP illustrated did 4 videos on it its pretty good.

The actual pandemic shows that we literally wouldn’t stand even a remote chance. 0% survival for RL earth.
I'd like to make a theory on the type of species that WOULD survive a Flood invasion.
1. Has to originate from an otherwise inhospitable planet, either very cold or very hot, that initially only the local fauna has the ability to survive. Their own biology is also great for combat and quick movement (Predatory).
2. Has a nomadic culture with no government, meaning large cities are rare and not considered permanent residence for the vast majority of the population. Essentially, they are only places for business and small scale ship production, and thus are easy to evacuate. Also, every citizen is armed, and carrying arms openly is considered as normal as wearing a wrist watch. People in that species actually get suspicious when you AREN'T armed.
3. Has FTL technology, and self-sustaining space craft.
4. Is not afraid to abandon territory, and groups of the species can operate independently. Members are hyper-individualistic, and exist in small packs.
5. The culture is hyper-meritocratic, where even children are expected to pass a 'right of passage' before even joining the rest of the civilization. They must survive a trip through the wilderness between two cities far from each other, during which survival is not guaranteed. This is done so that they appreciate the comforts of civilization, and thus will protect it. Also, their survival shows investment in these young ones will not go to waste. If they can survive the wilderness, they can certainly find a way to repay a loan.
6. Can develop a way to process the Flood into foodstuffs.
Now, what would happen? I will refer to the species as 'Nomads'.
1. Nomads seek to understand what the Flood is as soon as possible. With no government to rely upon for safety, many would do this research of their own volition, and post their findings ASAP when they realize the danger. This species has an advantage against the Flood, because the planet is mostly barren wasteland.
2. Information of the Flood spreads quickly over net, but since each individual is already hardened by their wilderness 'right of passage', and the Nomads have collectively developed a lot of self-confidence through hyper natural selection, there is no panic, as they view this merely as another challenge to be overcome. Moreover, some think there might be opportunity to be had.
3. Most abandon the cities, not initially to run, but to take part in a 'gold rush' to figure out exactly how this strange species (the Flood) can be exploited.
4. The Flood manages to infect some Nomads, but the information they have is pointless because their nomadic culture means nobody really knows where anyone is, and with no specific hard points to attack they are sh*t out of luck. The Nomads the Flood are trying to infect actually gain more knowledge from the experience than the Flood do.
5. Realizing the full scale of the Flood threat, calls are made to family members in space to evacuate their relatives on the planet. Unlike a normal civilization, the Nomad evacuation is not very organized, but that actually serves as an advantage against the Flood, because instead of having massive space ports with big evacuation shuttles that can be targeted, instead there are a few hundred thousand different small extractions scattered about the planet.
6. The Nomads get very upset at the Flood for tarnishing their home world, so rather than getting scared and saddened, they get angry. However, they do not devolve into blind rage, but instead devious scheming. A predatory species does not like being considered prey.
7. The Flood are confounded, because they took the planet, but the vast majority of the Nomad population, as small as it is, just got up and left. Moreover, there was very little in terms of resources to seize. So they leave and find another world to conquer, frustrated.
8. When the Flood do find another world to conquer, the Nomads suddenly appears to poke at its defenses, becoming an annoying distraction at a time the Flood did not expect an attack. It turns out the Nomads had followed the Flood, what nerve! Additionally, during this distraction, the Nomads managed to rescue a small amount of the populace of the planet, along with technology and foodstuffs. They of course do not actually dedicate any resources to saving the planet, and their actions are entirely pragmatic.
9. Eventually, the Nomads find a way to process dead Flood matter into foodstuffs, and find being a ramora upon the giant space shark that is the Flood is actually not a bad existence. Flood is trolled to the point where it finally accepts it cannot shake away the Nomad presence. So they become 'frenemies'.
10. As frenemies, there becomes ridiculous situations where the Nomads would appear, demand the Flood allow them to take certain treasures and save individuals in their wake, and either the Flood would say no and lose massive numbers (which amount to little more than an annoyance, but is an annoyance none the less), or the Flood begrudgingly complies and stays out of the Nomad's way as long as the Nomads stay out of the Flood's way.
11. The goal of the Nomads is never to destroy the Flood, they simply adapted their culture to exist alongside it. However, the day the Flood finally bites off more than it can chew from another force-of-nature level species is the day the Nomads will pounce upon it, perhaps to domesticate it for their own needs. They might view the Flood as an alternative way to preserve generational information, essentially allowing them to communicate with their ancestors directly through a pet Gravemind. Having grown the Gravemind themselves, and the Gravemind having knowledge of their pragmatic nature due to Nomads voluntarily throwing the dead into it, the Flood might settle into a symbiotic relationship with the Nomads as a pseudo protector and deity, rather than a all-consuming conqueror. This pet Gravemind is used to take control the Flood infesting their home world, and bring it back to normal. The Nomads protect the Flood from common knowledge by outside species, and the Flood serve as both a mentor in the present, and a trump card in the future should somebody try to take over the Nomad home world again.
Yes, I know it's a very strange scenario. But aliens, ya know? I think Flood cannot be beaten on the battlefield, but rather in philosophy.
In case anyone is wondering, this could be a plot point in a new Halo game. The Flood invasion begins, but in addition to the Flood there are strange encounters with an unknown species that is simply OP verses everything else. They simply win on speed, strength, armor, weaponry, work in packs, and present a small silhouette. They are terrifying to fight, but if the player doesn't engage them, they leave them alone. Only consistent way to kill them is with power weapons and good aim.
If the player can manage to seize one of the Nomad weapons, they'll find that the rounds have a limited capacity to pass through shields and directly affect health (meaning there would have to be a health system in the game to take advantage of this). This is because they are ballistic rounds drenched in plasma. However, at full health, the rounds do not kill you before your shields pop, and are generally slower at damage overall compared to normal plasma or ballistic weapons.
The Nomad weapons typically serve as weapons of attrition, rather than an outright kill weapons. This makes them good at killing the Nomads themselves, because they often do not give you much of an opportunity to hit them, as they are incredibly evasive and prefer not to present themselves a target unless their shields are full. Being able to attack their health directly means that you aren't wasting ammunition when shooting at them with this weapon. These guns are also good against shielded Flood, and Forerunner units (even if parts aren't blasted off, they directly affect their main damage pool).
Now, the Nomad's motivations are pretty much exploratory at the beginning. To them, they done this same song and dance before, trying to gather as much knowledge and resources as they can before the Flood overwhelm the galaxy. However, as they begin to discover the Forerunners managed to at least bring the war to a stalemate, and the purpose of the Halo rings, they will find themselves more invested in the conflict between Cortana, UNSC, the Covenant Remnant, the Banished, and the Flood. They will secure for themselves one of the Halo installations, guaranteeing that should any of these things go off, they will be out of range (since they will control the only one in range to kill them). This of course will attract attention from all factions, but all the Nomads have to do is hold the control room, which is a choke point. They will also deploy a 'Aperture Science'-type teleporter, essentially a door folding space that one can shoot and walk through. This means the location is impossible to siege, because supplies and reinforcements can be delivered, and injured extracted with impunity.
With the control room all but unassailable, this forces the other factions to engage the Flood, because now the one trump card they had to save the galaxy has been compromised due to Nomad control. If Flood can survive in the one zone now not covered by the Halo array, then activating the Halo array is rendered pointless. These other factions hate the Nomads now, thinking they are sided with the Flood. Of course, the Flood are an enemy no one species can overcome, but requires that all factions set aside their differences and join as one against the Flood. This of course plays directly into the Nomad's true intentions.
The war against the Flood rages on, and there is a critical battle against the Flood. The combined alliance of UNSC, Covenant, Swords of Sanghelios, The Banished, and Cortana fight hard, but it is a losing battle. They have dedicated their entire forces to destroying the main Flood fleet, but with the ability of the Flood to take over enemy ships, the outcome seems inevitable. But then something happens NO ONE expects: The Nomads jump in to engage the Flood. They've done the math, and know that this is the critical point to engage the Flood, who have lost numbers and have not yet regained them. The Nomad fleet is unexpectedly huge, although still but 15% the size of the Flood fleet.
This takes the Flood by complete surprise. The Nomads had been following the Flood fleet for hundreds of years, and at that point grown accustomed to their presence, with a sort of 'Stockholm Syndrome'. However, the Flood thought IT was the captor, and not the prisoner. It had not known the numbers the Nomads had, because the Nomads themselves made sure the only numbers they kept were 'voluntary assets', rather than total population and material numbers. Even these were not given to any but the highest and most respected members of the Nomads. And these had been recently inflated due to the information gathered researching this galaxy. In other words, individual Nomads were willing to risk more, because the odds were more in their favor.
The Keymind curses their apparent 'betrayal', though they should have known better. In response the leader of the Nomads says "I'd be lying if I said there was nothing between us. But if there is going to be a relationship, we'd prefer to be OVER you, rather than under. Surely, even with as few as you had managed to steal from us, that you'd understand this is simply part of our nature? No one hunts Nomads. Not even YOU. But we have hunted you, and enjoyed for the longest time stalking your herd, seeing a great many new places, things, and peoples, as brief as they existed in your presence. But the journey has finally made us weary. Now there have been many generations that have never known frozen windswept plains of our home world, and a many even have never experienced snow! You have made us, EVEN US, wish to settle into homesteads. And I can think no better way to do it, than to finally round you up, take you home, and MAKE YOU OUR LIVESTOCK! Yes, there was a relationship between us, of hunter and prey. But now, it shall be the relationship between a farmer and his animals! But do not dismay. Perhaps one day you will be our slave, and then our equal, and then finally...our friend. But not a moment before you abandon that vain ideal that somehow all life needs protection, and that somehow any mortal species could possibly do that. Fool. You shouldn't protect life. You shouldn't actively destroy it either. But you should protect yourself from it!"
So the Nomads finally end the war, and all other factions are godsmacked by how hard they've been trolled by this free anarcho-capitalist society. For the Nomads, it isn't about figuring out who should tell them what to do, but rather what should be done; nothing more, nothing less. That is why they were able to defeat the Flood where all others have failed. You cannot predict the enemy's plans where there are none, you cannot stop which simply goes around you, cannot control that which you have no leverage over, and cannot steal that which is unavailable to be stolen.
do you really think that the flood wouldn't at least eventually figure out how to defeat the nomads? Unless the nomads are just fundimentally different such that the flood can't even use them in theory (like they're a species that doesn't have knowledge as such) then the flood will eventually find a way.

On a side note, this type of thing is highly unrealistic, any planet with the ability to host intelligent life will have the ability to host lesser forms, this is evolution at its core, as such the flood will have an endless food supply, some of the people they infect will have knowledge, they will gain ships and weapons, initial infection will likely be several thousand, rather then several hundred individuals, even without knowing where they are the collective knowledge and infinite food supply will be more then enough to destroy other planets, giving yet more food and intelligence, assuming there aren't other worlds it's a bit harder for the flood, but they still win.
One thing not mentioned is that the flood are capable of poisoning a planets atmosphere with its infection, if they do this en mass to planets they'll ensure complete destruction.
I don't think that a species could be so disconnected that the flood would gain nothing from infecting individuals, but still tribal enough that they could still coordinate large scale efforts against an all-consuming force as the flood. The flood would develop into at least a proto-gravemind before any real containment measures are established. At that point any reamaining biomass on the planet would be enough to progress into a gravemind, if they didn't help it along just to see what would happen. And then the gravemind would have logic plaque and would win from convincing such a curious species, over time, that continues to observe and communicate with the flood, to commit sudoku and feed themselves, en masse, to the flood.

this is like ultimate best case scenario, if we were to start with the more likely scenario (assuming the initial spore form just randomly entered atmosphere without a set destination) it would begin in the sea which would allow the flood to gather massive amounts of biomass incredibly early on in the infection, this would make the initial contact with land based creatures much slower but would also give the flood advantages on many fronts
