But nonetheless, awesome work, dude! Perhaps, some day, I can produce something which at least kinda looks like this one :D
It doesn't look that hard my man. Seems like you just need to plan your layout and identify which items you'd have to fold to give depth. Then it's just a bit of patience cutting and gluing. Give it a try before you doubt yourself!

The final result was incredible, but it would be even cooler if the order of the pictures was bulbassaur, squirtle and charmander, as in the order of pokeballs in the game.

2) How do you plan the sizes of your images so they print to be a particular measurement?

In paper crafting world, this is called fussy cutting and using a method of popping out a 2 dimensional picture with folded tape (you could also use foam square adhesive) to create a sense of 3 dimensional depth. I do this same technique but put mine in shadow boxes and with steampunk combined with Alice in Wonderland scenes, using the original style from the books. I like this box. Very cool
I want the remake of diamonds and pearls to look like this.

That extra glue method for standing pieces is an excellent idea. Personally I would put some of that glue in a little recipient and then soak the parts I need glue on, but if that direct glue tube fits for you it's perfect. The result is great! Keep it on

1:14 Uh... if you were trying to replicate their placements in the game, then you need to move Bulbasaur to where Squirtle is, Squirtle to where Charmander is, and Charmander where Bulbasaur is. If you were trying to replicate the national Pokedex order, then you need to swap Squirtle and Bulbasaur.
