Well, some are victims of deceiving and some are very aware of MJ12. It's shown in some conversations some of them question various things, like how question the reason why their ordered to let a "civilian" in the Silo. However in Paris, Area 51 and Submarine base it's very apparent a lot of MJ12 troopers are very aware of what Majestic 12 is planning, and mercilessly fight for them.
Even though *Hela was a minor character, I love the attention to detail all over the catacombs that provides some insight on her job. So for whatever reason, I tranquilize Helen on every run.
Nothing like a little dissent to make you feel guilty about killing soldiers, I wonder how many quit UNATCO to join the NSF inspired by the Denton brothers.
I always liked how varied and realistic the MJ12 troopers and commandos were when they spoke. It shows they aren't indoctrinated into MJ12 as if it were a mystery religion yet like the MIBs/WIBs, and they all think they work for a legitimate secret government organization rather than a private corporation run entirely by Bob Page. Troopers can get Commando rank and armor from simply serving in the field and showing aptitude, and once they become Commandos or are training to become Commandos they are introduced to the sinister background of MJ12 through guarding their secret facilities and gazing upon some of their experiments (think the glass hallway above the Gray on the table in the Versalife MJ12 labs). Then, if they show a desire to learn more about the secrets they see and a willingness to go along with the evil things MJ12 does, they get made into MIBs by having their names taken from them, having nanoaugmentations put into them so they turn into some kind of inhuman being that can only work for MJ12 for the rest of their life, and getting brainwashed along with the implants so that they lose all sense of self and morality ("giving up Body and Soul" as the MJ12 security clearances are explained in a mystical way).
Because they actually are based on the real life majestic 12 the devs must know some deep stuff cus this stuff was only recently declassified this game from 2001 knew about it…

@RescoeZ One way to do it is to use a code to change your alliance so the characters won't be hostile to you. E.g., set jcdentonmale alliance neutral . They're set to be hostile to player .

You're actually right. In France you can read a diary in the cathedral where a MJ12 trooper talks about being hired into a "private security company" but he suspects that something is amiss when they don't ask about his dishonorable discharge. Plus a couple in the Paris hostel(or maybe it's the cafe) where you can get Gunther's killphrase from Jaime Reyes, there is a family with who lament that their oldest son, Michel, is playing at being soldier to make a few dollars to support the family. His dad gives you the Michel's login so you don't need to hack the computer. I always feel kind of bad since Michel's mother weeps and begs you not to kill her son since they all look alike in their uniforms. ;_; I make sure to use tranqs in my crossbow and gas grenades on MJ12 troops in the area, especially since Michel's little brother is in the cafe too. ^_^

He goes on to say that during his 10-12 hour patrol, that Gunther didn't even move, he just "stands there like a bot" and that another trooper though he heard Gunther crying.

Plus in the journal, the trooper wrote that he should have been worried about the job when they didn't ask about his less than honorable discharge. Some think they're working for a private security company and/or are peacekeepers. One French couple in Paris even says how their oldest son got a "security" job as a trooper but doesn't like how the leadership is anonymous.
