After witnessing Tup kill one of his generals, Doom would've more than likely thought something was up. After removing his chip and hearing about what happened to Fives, he would promptly proceed to pop a cap in Fox's shebs. That's my opinion on Doom.

There's a very unknown clone of the 212th in the canon novel Dark Disciple who helps track down Ventress, Dooku, and Vos. Also he appears (or at least a clone with his name) in the Legends the clone wars 2009 DS game.
He definitely had a very good working relationship with Tiplee and Tiplar; they co-ordinate and fight together quite well in that episode. Doom's unit was likely highly rated thanks to both the twin Jedi and Doom himself. That relationship might have helped him defect from the Empire later (both the twin generals were dead before the war's end).
In my opinion commander doom armor is one of coolest looking armor because of the different colors and the way they are on his armor. He seems like a very intelligent and loyal clone commander.

Considering it isn't canon yet, I'd say best bet is he executed Order 66, came to his senses afterwards and once he was discharged with the rest of the clones he joined a rebel cell or went into hiding like Rex, Gregor, and Wolff.
Doom later retired from the empire to fight in the rebellion then later he left the rebellion to fight demons and monsters on Mars till he later discovered how to use sorcery and he crossed into a different universe where he fought a elite force of superheros known as the avengers. On his grave stone you see the name *commander Dr.doom slayer*

His name is Doom, his unit is green. The only way they could have made it more obvious was making the others in his unit wear indigo/grey, brown and red.
