Even without tubes, cabs, speakers and microphones I managed to get a pretty good IE-ish rhythm sound using just plugins. I'm sure a tube amp through a big cab would sound better, which is why that's the next thing on my shopping list, but it suffices for now. You can find an example on my profile. I think it works really well. Also, Jon is pretty much spot on about the low-output Les Pauls and the fat strings (or medium output in this case, I think of low output as single coils). It's funny how this kind of a setup is totally unorthodox for metal, yet it works so well for this kind of thing. Les Pauls can do the vast majority of genres.
Got to meet Jon at RSguitarworks and what a cool guy. Never got to visit his museum of Revolutionary war items. The guy is a patriot there is no doubt about that. RSguitarworks are the best in the business and I am friends with the whole crew and been a customer for many years.

Depends mostly on the material. Dunlop Ultex picks for instance are so stiff the 1.0mm's will easily go through hard strings. Im using 012-056 strings myself with ultex picks/ ultex jazz III picks. works like heaven.
I get fairly close to Jon's sound using my Epi Les Paul (all mahogany/rosewood fretboard), Power Slinkies, and DiMarzio pickups (Super 3 bridge and flipped Air Norton in the neck). Need a better amp, though.

Guitar companies can't generalized in the manner of, "Jackson rocks!" or "Fender sucks." I never noticed Schaffer's dramatic shift in tone, it always sounds like Schaffer when he starts playing. A crap guitar can sound like heaven with the right hands. I've seen guitars with amazing specs, but sounded like shit in some players hands, and vice versa. Basically the biggest and most important factor in tone is your hands.
i always used 010 string but now i'm using Dean Markley Helix HD 011 strings. I know the differene is not quite big but you know what my picking skill is getting better and more comfortable and much more faster as i thought. I just shocked. It's really works. I always scared about using hard strings but i think i'm gonna use 013 after this :D But i'm not agree about picks 1.00. picks wich 1.00 are weak. Must be minimum 1.18 if you using hard strings.
I quite didn't get it what's the plec he uses... I've done ton of experimenting and haven't quite find a good one yet :/ dunlop jazz 3 plec is good for it's thickness but the fact that it's so small makes it hard for me to keep up the fast galloping thru the songs... I can do 1/4 of songs like Travel in the Stygian but then either my plec flies off or the fact that I need to adjust the plec position makes me fuck up the rhythm... Would be great to try out the triangle plec he uses ^^

i string with 10 at the top, and 52 at the bottom in Eb, with 1,14 picks they dont seem to be to weak at all, and the strings are really tight so really easy to gallop like a motherfucker :P
his amps are insane bro. check out ww w.larry-amplification. de besides that get 2 Icebuckers bridge and neck and if you have room for a single coil use a seymour duncan. get cover the all of them. i dont got the moneu for a baddas LP. so I use my old Ibanez gio it sounds decent may be if you got a BC rich it would sound very close. cheers man! oh btw use 0.10 chords to get a solid nsound and play solos. 0.11 or 0.12 only for rithym 0.13 will fucking kill you... D:

Not knockin on the Ice Buckers but I LOVED the tone Jon had on Alive in Athens with the EMG 81s. Just a much sharper sound to them.
