I know that stl is 3d. However a 2d image gives only the surface (so the last layer). So I just want the printed toolpath of the last layer.

last layer? from wich side?
.from the first messages i woul instantly say that you can just insert an image to a 3d porgram and save it as stl.
if you want an overlay of something you can draw/highlight it in photoshop or any other image editor, save the layer only and than insert it into the 3d program.
