In my experiences with kit-bashing/customs, I would have boiled the figures, and attempted to 'pop' the abs/lower torso just enough to remove the waist/pelvis, keeping the legs intact, and tried swapping them that way. With enough practice, and the right tools, it can be really easy to do with minimal paint damage, then just use some super glue to close the abs again. I haven't really tried doing a G I Joe and Marvel hybrid yet, but they're both 1/12th scale made by hasbro, so I can't imagine it would be that different. Still, good job.

Nice custom would be fun to try! I wouldn’t paint the legs green though, I’d just try to match the color of the legs as close as possible and paint the crotch piece (less area and chance of paint rub that way.) Mix whites, yellows, reds ect and you can get pretty close :)

you couldnt use logans legs from the thigh swivel up and pop the jeans upper leg into the lower thigh of duke?

I think it would've worked better with outback/hawk legs. Those would have been in better proportion to this Wolverine figure.

Why would you do all that when you had to paint anyway? You could have just painted wolverine's legs to begin with
