Ancient non-Abrahamic civilizations building upon previously sacred sites is not the same as Abrahamic religions. The fundamental non-Abrahamic idea was to add upon the existing structure. The Abrahamic goal was desecration of the pagan site and buildings something new to prove their dominance, which is something that they themselves admit to. For example, after destroying a temple it had become a practice to slaughter a cow at the site before building a mosque on it. The name of the mosque at the Qutb Minar complex that was built after destroying 27 temples was not named 'Quwwat al-Islam' (Might of Islam) for no reason. So no, claim of places of worship don't go back in perpetuity to the stone age. There was a clear point of inflection in history.
And if at all it was normal for new civilizations to destroy and build upon old structures, is it then justified if now Hindus, who happen to be in power destroy the place of worship of any other religion and build their structure on it without any justification? It's just the normal course of history, isn't it?
Gyanvapi-Vishwanath dispute was an active dispute right from the day the temple was destroyed right through 1947 and 1991. Were all pre-1947 property disputes dismissed?
Untouchability was outlawed a long time ago. Why should there be special provisions for SC-STs? Be it left, right or centre, Hindus have collectively admitted, that for whatever period of time, to whatever degree, certain groups of people were wronged against by their fellow Hindus. So it's not as if modern India, in principle, is against collective guilt, collective reparations and correcting of historical crimes. But it's only in case of Islamic atrocities on Hindus that Hindus are asked to forget and move-on, while the other side doesn't even want to admit the crimes of the past.

1. Hindus are an existing religious community.
2. The site of the Gyanvapi mosque is of great relevance to Hindus.
3. The Gyanvapi mosque is of no relevance to the Islamic religion, is known to have been destroyed in living memory.
4. There should be no 'retrogession' beyond what is preserved living memory of a living religion.
5. Thus, the claim of Hindus over that mosque is justified. Any comparison with a pre-historic Indo-European invasion or anything like that is a false equivalence.
