Leaking in the floorboard? My YJ used to dump BUCKET loads or water in the floor, especially when when a right turn (I was a pro at moving my feet so shoes wouldn’t get wet). It ended up being a simple fix: On the cowl, where your “hood scoop” is located, there is a drain tube that runs down the firewall. Mud, dirt, dirt dobbers, etc. will block that hose up and cause the water to build up in the vent and leak/spill
1st definitely lube your windshield hinges. I shoot mine with WD a couple times a year. I replaced my seal in my 1991 YJ, hard top. I marked everything so I new how and where everything goes back. I had a huge problem getting the windshield back down to it’s original location. It seemed the new gasket was so fat the windshield wouldn’t go back to its original location. I couldn’t get the 3-hole brackets to line up and the windshield was about an inch from the rollbar no mater how hard I pulled on it. I eventually hooked up a ratchet strap to the windshield top center loop and attached the other end to the rollbar and still I thought I was going to brake the windshield. I also had to get longer bolts to pull the rollbar close enough to install 1 OEM bolt to hold the rollbar to the windshield frame so I could install the other 2 OEM bolts. Great video. Thanks
My experience on water leaks after a few months doing root-cause was that the frame was rusted in the lower part where from glass meet with the windshield frame, If you remove the external glass seal there is a big chance to have rust there, that was feeling the frame with water internally and causing the leak. In my case was when there was a really hard rain then I started to have my feet wet as it was dropping from there.

Check the body seam where the base of windshield meets the cowl body seams crack and leak
Perhaps some sort of silicone lube on the seal would rejuvenate it a bit. While it's not torn, it certainly looked pretty compressed.

Chasing leaks is only topped by electrical gremlins in frustration
