Trust your ears. I usually fret the last fret to test pickup height, BUT I rarely play above the 12the fret, so does it really matter? Perhaps, perhaps not, but it's working for me to test balance.
I need to point out the pole pieces on the Filtertrons(?) for the Gretsch seemed WAY too high. Pole pieces affect volume, so keep that in mind for adjusting balance. Good video none the less, showing the wave form from the recording. Nice touch.

I haven’t touched those pole pieces, that would be more for adjusting individual string volume, yes? I thought the waveform was super interesting! Cheers! 🤘🏼

Ummm...shouldn't pickup height be measured with the string fretted at the last/highest fret? Following your method for measuring height, the string may not even be able to played up the neck due to the pickup being way too close and touching the string. Also, the pickups' magnetic pull can interfere with the guitar's tuning if set to close. FYI, flathead screws are usually the proper spec for guitars hat are trying to be vintage-correct..

For sure, that actually happened in the extreme example! The measurements here were just a relative check to show a difference. You can certainly be more precise! I prefer to keep it simple and just use my ears for the most part. 🤷🏻 🤘🏼
