Microarrays vs RNA Sequencing

  • We are often asked the question: “Should I use RNA Sequencing or Microarrays for my gene expression study?”
    The answer is of course… “It depends”. Money will almost always be factor and hence you will need to strike a balance between cost and performance. The particular goals of your project will also heavily influence which platform makes more sense.
    In this video we’ll discuss in which situations it makes sense to use which method and why in some cases, both methods are appropriate and can even complement each other.

    Remember that when comparing microarrays and RNA-seq you must take into account the number of reads you will perform with RNA-seq. For low abundant mRNAs in your sample where most of the interesting biology is, you are better off running microarrays than RNA-seq particularly since some arrays give you the result equivalent of 750 million read-outs and nobody does 750 millions reads when doing RNA-seq or it will be too costly to do and too much data to handle. If you want to discover new mRNAs, then sequencing is the tool.

    6:26 I'm confused: aren't the used images placed under the wrong technique, or was this intended to describe the strategy of complementary use of both technologies? (bringing along extra costs of course...)

    Can we describe as analogy as RNA-seq is likely quantitativePCR and microarray is likely reverse-transcriptase PCR? As far as I understand, microarray is not an absolute quantitative and if you want to see the mutation, you need to rerun the analysis. Instead, deploying RNA-seq, you can get 2 in 1 package, a sophisticated parameter to be utilized.

    Excellent video - thanks . Now it is three years on 1) Is the cost becoming comparable? 2) are specialised analysts still required for the RNA-Seq or is it straight-forward and 'out of the box' now?
