Tong's ethos actually fights against the core message of Deus Ex itself - that technology is not evil. Nanotechnology is not inherently evil - the various scientific advances in the world of Deus Ex are proof of that. Nanoaugmented humans are not inherently evil - JC and Paul are proof of that. Deus Ex is deeply rooted in the concept of turning the technology of the oppressors against them. We've seen dark ages before, after the collapse of great empires, and they are not happy places. They are ruled by petty, self-obsessed warlords and despots. Tracer Tong's a luddite who blames technology for evil, but technology has no inherent morality. Only its use by human beings can have that faculty. Helios may not be perfect, but it's the only entity in Deus Ex that offers something truly new. It offers the possibility of something different to what has gone before, which Tracer Tong's solution doesn't really offer if you have a basic understanding of human nature and the Illuminati ending most certainly (by its own admission) does not offer. Ultimately, how good Helios would truly be as a leader is mostly down to how you developed JC Denton as a character. Was he a sociopathic murderer who used violence and intimidation to get his way? Perhaps he would become a tyrant. Was he instead a truthseeker who tried to understand others, used violence only in self-defence and stood up for the principles he took an oath to defend, even when the very organisation that oath was made to did not? Then perhaps things are more hopeful for humanity. I mean the question still remains of what happens if Helios merges with a guy who put all his points in Swimming and Environmental Training and spent the entire game throwing things at NPCs to hear their responses...

Later on after JC was born they came to conclusion that it would be better to raise JC themselves and they arranged an accident to kill their parents and Paul himself which he survived. So my guess is that JC knows only the version of his parents MJ12 presented to him to indoctrinate him with their own code of values, and that's why he says he remembers their father differently.

He was chosen by MJ12 because of his good genetics though and they made clones of him to freely experiment with nano augs without risking Paul's life. Before JC's birth though, cloning was essentially done the same way our real life cloning is done. So for every clone made they needed a real woman to carry the cloned embryo until birth. JC came to life because apparently mother Denton couldn't get pregnant anymore, so MJ12 took the chance and made an offer in disguise, experimental surgery which in reality was just implanting her with a clone embryo of Paul. But generally speaking, Dentons didn't know they were experimented upon. It all comes from the Deus Ex Bible. It's a document with a backstory and core concepts the devs had to follow. You can easily google it.
While I wish that Paul Denton had more screen time in Deus Ex, he really made players consider him their big brother. As an only child myself, I'd wish that an augmented agent with morals would be my brother. Also, kudos for featuring his discussions about politics from when he was injured in his apartment. I wonder who the antagonists would be then, though. There would probably be no one threatening enough to JC, so this plot was scrapped for gameplay reasons.

Just don't slip out of the bedroom window during the raid. Walk out of the hotel through the front door. Now, it's not clear for me if you need to kill all attackers in order for Paul to survive (he's actually immortal and can take on everyone by himself despite his in-story killswitch torment) but I think it's just tied to the script of which way you use to leave the building.

One thing I like about the game is no matter what choice you make in the game, JC backs you up.

You have to exit the 'Ton Hotel by using the front doors. If you exit using the window (even if you killed all the hitmen) Paul will die.
