I don't think they needed to. Making up with his dad was the final orb of light he needed to create the miracle, so it's assumed in the new timeline he does this already as it's the timeline with all the orbs of light working together!

I was a single dad who struggled bringing my son up...but we made it to adulthood, but two years ago my 23 year old boy decided to end his life. I turned to anime during the lockdown and saw this...it was brutal to watch. But I"m glad I did. Nagisa gave excellent advice - you got to keep moving forward.
